Since equipment is an important part of the game and the only thing left of the Endgame at the moment for RA5 it would be nice if there was more equipment being offered.

New Slot - Warp Core - Suggested Before, provide recharge bonuses and increased Sector warp speed.

Combat Core - Meant for Escorts, powers their weapons and engines.

Science Core - Meant for Science ships, powers their shields and auxilery

Cruiser Core - Meant for Cruisers, provides power to everything
Offers a boost to all power levels and offers a recharge rate boost across the board.

New Slots - Crew - This slot would allow players to get upgrades which enhance the ships performance. This is the non-bridge officer crew.
Slot - Crew Training
Tactical Training - Improves combat capability of the ship.
I.E +5% Accuracy , +5% Flight Speed / Agility, +5% resistance to tactical debuffs
Engineering Training - Improves the survivability of the ship.
I.E +5% Defence , +5% Resistance, +5% resistance to engineering debuffs
Science Training - Improves the scientific capability of the ship
I.E +5% Shield Regeneration, +5% Shield Strength , +5% resistance to science debuffs

Cruiser 3 slots
The Cruiser gets more due to its higher crew compliment thus allowing more options for training officers.
Additional Concept
Tie this into the Death penatly and crew loss mechanic. At higher levels of difficulty the 'trained' crew can be killed and require replacement at a starbase.
New Slot - Bridge officer training
Each bridge officer gets a new slot where the kit is for players. Only bridge officers would be able to use these kits.
Tactical - +5% Team Damage, +5% Team Resistance
Science - +5% Team Expose Chance, +5% Team Health Regeneration
Engineering - +5% Team Shield Hitpoints, +5% Team Shield Regeneration
