I might use an engine battery now and then on a cruiser. I remember doing that in beta testing. I don't have a cruiser right now, so I'm not sure. I don't really have a use for one on my current ships.
I don't use auxilary batteries at all. I get the most use out of shield batteries, on my escorts. I use a weapon battery every long now and then on my science ships.
Shield and Weapon batteries, and only because my escort can only use 2 equipment. I think I go with what some other people above have done and use engine batteries on my cruiser, but that's about it. Haven't seen a big need for it or the Aux.
If I set my engines to max, use evasive manuveurs, and an engine battery, I'll be 20-30 km away from my enemy in like 3 seconds. In summation, I love engine batteries and use them all the time.
I used one just today. An enemy was keeping his shielded side to me, I wasn't fast enough to get around to the other side, we were both almost dead so I popped an engine battery, swung around and fired a HYT at him.
I tend to always use an Engine Battery in the Briar Patch mission at the end where you need to catch-up with the escaping Klingons. I pop it and I'm generally right on top of them in only a couple of seconds with full-power to weapons and shields.
All the Device / Batteries are useful, mostly in PvP. The main thing is the boost to the appropriate subsystem they belong to. Weapons, Shields, Engine, or Aux Power Systems.
They're a great way to boost up a particular system in a "OMG" situation. In the famous words of Captain Kirk:
"Scotty!... I need power... and I need it NOW!!!"
Very key for those systems that you don't keep high on power, and you suddenly need them maxed out for a particular reason.
Another thing I use them for is if I'm Full Impulsing into a close fight. Coming out of FImpulse, your power will be down for a few seconds or longer, depending on your setup. I'd use Weapons Battery to bring weapons immediately online at high power to start shooting. I'd use Shield Battery to get the system up high and use Extend Shields on a badly battered teammate. I'll use Aux Battery to boost up the system for an ability that is based on that power level (alot of Sci Abilities are). Or, if I'm a bit out of range for the fight, use Eng Battery to zoom in for the last stretch without arriving in a low power state as if coming in out of Full Impulse.
There's also the Red Matter Capacitor, which is nice. It only boosts up by 20 points, compared to a battery which is 75. But the boost is applied to ALL subsystems. A collector's edition item you can actually use in combat even at the highest level, which is a rarity in MMOs.
Engine batteries for chasing down fleeing BOPs when they bite off more than they can chew. I don't run a tractor beam, so being able to keep pace helps.
i normally do the same weapons batteries for when coming out of full impulse into a combat situation, but i also have eps transfer to boost power quickly.
I think the main issue with them is the massive cool down timers, i know at lower levels i did use the shield batteries when i needed to boost power normally after coming out of a fight and knowing im about to get another one.

Yeah, they fetch 80 credits each in the replicator! Other than that, they are useless IMO.
Yup. This. I've used every single kind of battery in PVP in different situations. The cooldowns suck. But the batteries come in handy every now and then. Engines help with defense. Or help you run.

Speed directly affects Defense rating, which provides the incentive for using engine batteries.

but i kind of like the auxilary to engines skill + evasive... makes you go fast
