We all know that timeless TNG season 3 episode. The Enterprise D investigates a temporal rift which spits put the Enterprise C, fresh from getting its TRIBBLE handed to it by the Romulans at Narendra III. This changes the future creating a TNG where the Klingons are winning a war against the Feds, the Enterprise D is a battleship on the front lines and things look grim.
So early this morning I was enjoying my first cup of coffee of the day when I was hit by yet another awesome idea! There should be a new playable episode based on "Yesterday's Enterprise", but where we are commanding the ship from the past, displaced into a nightmare future.
Imagine: you're on a routine patrol of wherever when you receive a distress signal from a Dominion ship - the Borg are attacking them! Perhape the Jem Hadar in their desperation are calling for help because they know they cannot save the Founder on board and they cannot allow their god to be defiled by the Borg. Just an example of a way to set up the plot of the episode.
You fly to the rescue in the true Star Trek spirit and encounter a dominion battleship set upon by a pair of Borg cubes! You do your damndest to fight off the borg and it looks like a losing battle until a stray blast from a borg torpedo opens a subspace rift...
When the dust settles, your ship is completely disabled from battle damage and you find yourself on your badly wrecked bridge as Federation medical teams are beaming in. You are brought over to the rescuing ship which is unfamiliar in design. The ship's captain breaks the news to you. You have arrived 30 years in the future, onboard the USS (Insert your shipname) - A (or whatever letter is after the one you chose from the c-store).
And in this dark future, the Federation is fighting a second war with the Dominion and losing badly. The founder on the battleship you left behind in your own timeline was the Female changeling from DS9! With her gone, nothing, not even Odo can dissuade the great link from trying again to pacify the Alpha quadrant. You must journey back through the temporal rift to prevent this horrible future from coming to pass. But will the captain of your ship's successor allow you to return to the jaws of certain death?
I submit this episode for your approval: "Tomorrow's (your ship name)".
The biggest flaw I see is that all changelings and dominion troops in the alpha quadrant are considered rogues by the gamma quadrant dominion and that the female founder from DS9 is sitting in a Federation prison for war crimes.

This was just an example of the storyline that could be created. The changeling you need to rescue could be Odo instead. The details are incidental.
i love time travel and that was a great episode so anything like this would be good but this is my variation on it
So the first bit of the story starts when you are attacked by a crazed romulan who wants to kill you. he says you will destroy the time line and you must die. you defeat him but the battle triggers a time portal. you travel through the portal sixty years into the past and have to escape back to the present but you accidentally kill someone important, which triggers a war with the romulans that never should have happened.
When you complete the first bit you travel back to the present but everything is changed. the galaxy map is now different with federation space all under control of the romulans. all the npc ships are romulan ships. planets like earth or vulcan have all been bombed or conquered and humans are now slaves. even the UI looks different.
you then have a confrontation in the alternate time line with the alternate romulans who now controls federation space who capture you, thinking your part of some human resistance cell. with the help of some slave humans you mange to escape and find the spacial anomaly before having to go back into the past to fix the error you made.
perhaps even interacting with the original versions of you to stop them from making the mistake in the first place.
one of the bad guys from the alternate timelines however learns what you are trying to do and goes back into the past to stop you from deleting his history
you defeat him but you let him live. he escapes but hes now trapped in the past. he then spends the next sixty years or so waiting for you to go to the portal. he then becomes the bad guy you first faced at the very start of the mission.
you then go back to the present to find everything is back the way it was.
however this romulan could then become a recurring villain as he tries to destroy you and fix his time line in future episodes
