I'm not sure how you see the in-game representations of these things to be unsatisfactoiry although I can agree with the rest, most of which are being worked on.
In particular, I'd say the vast majority of player feedback has been that the ship battles are either just right or too slow and not fighter enough compared to what we see on the shows.
Tholians seam to be missing.....how they can be missing is anyone's guess.

Plasma fires started by an overloaded plasma conduit right behind a panel where some rogue nanites had been let loose and thus the ship is about ot blow up....and at the same time Klingons come to attack the ship...while the crew need to get some ambassador who cant actualy speak and is deaf to some confrence to mediate or else the entire federation will go to war with the cardassians who are upset becaseu they believed that the federations and romulans attacked and took control of some planets which where actualy taken over by the undine who made themselves look like the machi...in an attempt to better understand the dynamics of lifeforms in non-fluidic space so they could destroy Borg vessels that where encrouching on their space.......unbeknownst however the cubes themselves where actualy taken over by some lost crew members of some ships that had been flung thousands of light years away who just made it back in time to tell the federation that an old enemy called the Andromedans have taken there journey and should be arriving inthe next few years.
Oh yeah...we are also missing space hippys who just want to get down to a planet called EDEN "YAY Brother!!" <strums spocks instrument>
Actualy to be serious though....a surprising missing item.....or rather missing officer or missing person......is the First Officer.....i am surprised we dont have a special crew member we can make our first officer.....a character we can swap to to play as...a character that would be a money sink wanted by the people who want money sinks....a character who we all know we need to Yell out "RED ALERT!" and also the courtesy character the klingon capatains smack on our klingon vessel when things get tense.
other players sending out a distress signal when they need help finishing a mission and being able to hop in and help regardless of what the level difference is

Agreed in full with all 13 there.
Add to that list:
deep, meaningful stories. I like and enjoy the missions we have but they all end and once I return to sector space that mission an everything to do with it stay behind, leaving me with only loot and rewards.
Our rooms, our ready rooms (that is changing)
Any kinda darkness and grittiness that Trek always had.
Holodeck shenanigans, hopefully when we get them there is also a mission where our Holodeck goes delightfully insane and tries to take over the ship, the classic plot line.
That last one brings me to this, a few missions that take place on our ship, the crew going nuts or some kind of anomaly that causes havoc or maybe being boarded. A mission like the episode from Voyager when the ship is highjacked and they are stranded by Kazon being an example.
Epically delivered voice rolls/acting. I understand the lack of them... but I miss it as this is what would truly pull me into the game.
The game lacks a feeling of intrigue, mystery. The show had a feeling of witnessing something else no one else had in places no one else had, all STO seems to be is a long unbroken chair of references. I enjoy those references but they really aren't even that profound. I mean I haven't even met anyone remotely famous from the cannons aside from Q, however my officers never fail to remind me of the work of great people that I will never meet.
The lack of choice. All good Captains have to make hard, life changing calls. So far my officers have made them all for me aside from helping Drake or not in the Section 31 test. I need decisions I can make and both be able to feel proud of making them or feel bad for making the wrong call. The ability to make make mistakes would humanize the game.

5- Ship Sensors do exist in game. Science officers have skills based on them.
7- Holodecks do exist in game. You do an entire mission on one.
9- Memory Alpha is the library computer.
I like the idea of your thread. And applaud your initiative. But I do think some of the items on your list are sufficiently present that you might want to consider edits. They may not be in the game in a form you like, but they are there.
- Individual crewman issues (Troy's mon chasing the PC)
- hostiles on board (Klingon vs Fed with swords!)
- Mutinies (O'Riely compelling the ship to listen to his singing lol)
- diseases running rampant
- Mechanical issues/breakdowns
- Superiors/Inspector general/trials of captain or senior crew
- Transporter cockups
- Stolen shuttles
- Murders/telepathic TRIBBLE/espionage onboard
Space
- EVA action (space walks/battles anyone?)
- Environmental difficultes with anomalies
- more distress calls
- Infiltration missions with a temp loan of enemy starship
- Hunt down the renegade captain (fef vs Fed/Klingon vs Klingon)
As a Klingon, one of the emissions I did in the Kahless Expanse was taking out Derelict Federation ships. It's on your list but is in the game.
Something that's missing ... more music. It's the same music for everything. Star Trek has great music and they should incorporate music from every genre of it.
Decent Topographic maps. If I have to run around a volcanic rock to scan more rocks, can't the ships computer and sensors figure out where they are and put them on my fraggin map? Or are the sensors just sensitive enough to figure out where to safely beam a party of living human beings (& other sentients)
Civilizations are missing. Every planet I go to is a lifeless rock unless it's got enemies that I have to fight. or is abandoned and I have to access non-networked computers to figure out why There are no indigenous lifeforms (save plantlife or cocoons), no civilizations, no difference in tech levels. I haven't found a single industrial age planet or one that mirrored the 60's or any other age for that matter unless was obliquely stated on one of those lame "Aid the Planet" missions where I don't get to beam down but have to fly all over looking for provisions when it's a thousand times easier just to leave and find another mission.
Ship interaction would be good. Kirk spent much of his career trying to maintain control of his ship ... that should be included. Boarding parties, minigames, medbay, engineering, all of it.

If all of those things are added to this game, it will no longer be the current game. I'd pay $240+80 for that game, again. Where do I sign up for the beta? STO isn't that list. That list is what STO should be.

Blowing off bits of the ship, i would love to blow of the nacelles or blow holes in the saucer during battler.
Original shuttle, such a great design it needs to be included at some stage.
Also, gods, heroes and demons from earth mythology turning up as aliens.
About 3/4ths of everything in this thread IS in game. Maybe not enough. Maybe you don't like how it's incorporated. But its there unless you want the game to be a Star Trek Simulator.
Not being able to put our ships on Red Alert ourselves
The completely missing yellow alert function.
ALSO: Each Main Prime story arch Mission should start out like the TV series you have your Prologue, then you get the ST music, it shows your ship swooping by your Boffs flash up on the screen, then you ships warps out into the distance...sure you can skip it but I know very few will and it gives you that Immersion.
Audible Captains logs in missions like the Boff Voiceovers give us a list of preset Voices that will drive the story line Via the Captains logs.

Why no first officer? The other major thing for me is the Phasers before brains situation we have. There should have been a reputation swing in this game and your decisions regarding how you approach missions would affect how you're regarded as a Captain whether it be rogue or a shining example to all future Star Fleet Captains. Of course this would have meant a major overhaul to the whole game, but there are a lot of people who think that this wouldn't be a bad idea.
Personally I think they have the basis of a good game it could have been great if there were;
1. Mulitple choices for how you complete missions, you could try and ninja the result without engaging the enemy, or think your way round the problem.
2. The reputation swing, from good to bad, this would emmerse you further into your character.
3. Bridge officer deaths on certain away missions. Just adds to game realism.
4. Different combat targets i.e. "Power to phasers, target shields and engines to disable"
5. The interface was done like a Star Fleet computer.
6. Fully interactive bridge, with a captains ready room, Captains Quarters and canteen.
7. Making your crew part of the game, giving you story lines based on them.
8. The better your engineer the better you ship runs and repairs are carried out.
9. Leveling should finish at Captain, no one wants to be an Admiral (well I don't) if it's not possible then how about a demotion mission where you have the option to go against Star Fleet or disregard the Prime Directive thus causing you to be demoted back to Captain but with you skill points still intact.
10. Ship based missions, by this I mean some anomoly causes the ships crew to act differently and you have to work out whats going on, it doesn't all have to be kill this shoot that beam down here and slaughter these people.
11. Puzzle based missions, where you interface with a computer or something and have to solve a puzzle to bring it back on line or turn it off or decrypt it, I'm talking something simple like the Bioware minigames in KOTOR or Mass Effect.
Well I do have more ideas but I won't bore you all with them this time.
1. A sense of the vastness of space. Really not feeling it with the sector maps. (Not sure I could come up with an alternative that didn't result in literally days of travelling from one place to another in a galaxy sized sandbox.)
2. A little slower progress up the command chain. Now to get to this you need more low level content and a slight reworking of the skill points award system. But it would nice to actually hae to progress a little more before being popped into Admiral. Bad example, but it took me much longer to get to the first level cap in WoW (way back when) than it took my friend who's never played an MMO to get to RA5.
3. It would be nice to have a little more sandbox feel in the missions/episodes. It feels like you're being herded down a set path to complete them sometimes.
But them's my thoughts. Generally though I really like the game and plan to play it for some time to come.
I have to say for the most part this thread is really nice. I am happy to see people suggesting items missing from the game that have not already been announced to be in the works for season 2. This is really a hard question because I feel they are really addressing a lot of the "TREK" feel concerns people have had.

3. Episodes based on your Boffs - Such as a set up where the episode interests your medical officer into a scenario and you have to save him or assist him in finding a cure for a disease that is effecting you crew.
4. missions where you have to take your shuttle craft as you ship needs to stay to scan a supernova or something and so you need to take the shuttle to gather some readings. And of course something happens like you crash on a planet or something and have to survive until your ship comes looking for you.
5. Missions that involve non m-class planets. and beaming aboard ships without life-support.

Once Season 2 hits, I will probably add to this list with what i think still needs to be done. Right now there is too much being worked on to say.

#1: Fans who are willing to overlook all the flaws in production and see the bigger picture being presented, be it TOS, TNG, DS9, VOY, ENT, or STO.
