All phaser/beam weapons do the same damage in game at base levels. Its up to you to put the skills where you want to raise the damage output. That, plus consoles and other buffs raise the damage type. Each beam weapon also has an inherent trait to it as well, for instance, plasma beams can ignite plasma fires which deal DoT.
As for the colors, Phasers are orange, plasma and disruptors are green, Anti-Protons are reddish, polarons are purple, tetryons are blue-ish.
Every weapon has different Debuf. I like mixing my turrets up, looks like fireworks and no idea what debuf will land, but don't worry about non-stacking debufs.

Remember the secondary effects. Phasers have a chance to disable a subsystem, Disruptors can do a debuff.
