I think theres a way to make this work on the Prometheus class ships.
If you were to make 2 parts of the ship appear like the Holographic ships in Photonic Fleet then it'd work yes? Then just have the main ship avatar, which you still control, change to reflect the missing parts.
I dont know what the cooldown time should be but I'm guessing it should be equal to Photonic Fleet since it's pretty much the same idea.
There was a big long thread discussing this a while back that bought up a lot of points that would need to be considered if that feature were to be introduced. It's not as simple to add as it may seem.
I think the main issue was what would happen if one section was destroyed but not the other two? Do you respawn, or carry on fighting? How do you get the missing section back?
What happens if the main section is destroyed but not the other two?
Then there was the question of weapon distribution, power distribution, how to control the three sections and then how the Devs could implement the attack.

Few ideas on that.
Destroyed section = section is restored upon death of player control section or exiting the instance?
Main/player section destroyed = the remaining sections self-destruct.
weapon distribution = keep the basic weapons loadout on the main section and have it be the bottom section, then just outfit the other two sections with some basic phasers.
Power distribution = reduce available power by say 75% for gameplay reasons.
Control = AI control like away team, with some basic move and attack orders.
Just some ideas, they may have their own problesm but at least they are ideas lol..
The nice thing about this whole deal is that each section had its own warpcore and warp drive (so no power cuts if you split up, you just got less power to cover less shields and maybe a bit more weapons.
The shields I suppose where not that strong, though seeing what the defiant can pack we can easily get the parts to do that to.
There is also no main section The bridge is on the top section, but each section has a small command eara if required, but are generaly controlled by the computer on order from the main section, but that does still mean if one part would go boom the other could keep on going. However seeing it is game it would be best if player part went boom others went to.
As for playing say you make two part the pets as that is what they are they should make sure they do focus fire on the same target and not like ground turrets etc focus on whatever they like :P
I could see a couple ways of implementing Saucer Separation and/or MVAM
1) Just make it a graphic effect. Toggle the ability, and it adds like 5% damage and evasion, with the visual effect of 2-3 pieces flying in close formation.
2) Like stated above, make it a form of Photonic Fleet. The pieces separate, fly around shooting stuff for a minute or two, and then recombine.
Use the photonic system, but without making it look like it (to avoid confussion)
Make it a toggle MVAM or not
MVAM Pros and cons
Pros:
More enegery weapon damamage
Higher defence rating, due high speed
more agile (If you see message in a bottle they turn on a dime allmost easier than the defiant does)
Cons
Less shielding power
Less hull hitpoints.
Team abilities only work on one section, so an engineering team would only fix the select section
If main section (top section) is destroyed the other parts go with it, if other parts are destroyed they are only replaced upon death or zoneing. If the middle section gets destroying it won't be possible to toggle off MVAM
Joining/seperation takes 15 seconds (10 second count down as seen + 5 seconds to seprate) so you have to think in advance, use it or better not because those other klingons are quite close.
Some serious cons there, but if you want to bring down hell the MVAM is a good option, just when you are focussed you get in trouble

If the main section is destroyed I say you respawn completely whole. When the other two parts are destroyed they reappear on your ship.
I think the two parts should be able to use / take away your ensign powers but not Lt - Cmdr powers.
Considering thats the most battle-capable part of the ship i would think that the player would fly that part.
