For space skills, it reduces the time to reuse the skill, around 5 seconds less per skill point. Skill points in ground skills increase the strength of the skill.
The only way to modify the strength of a space skill is via consoles and captain skills that affect the ability. (For Viral Matrix, I believe that is Sensor Probes.)

As far as I've seen, it is always 5 seconds less per rank (for space skills) and yes, Viral Matrix is affected by Starship Operations, Starship Sensors, and Starship Sensor Probes.
I saw a similar post recently, where someone stated that Viral II was broken and to never use it. Use Viral I or Viarl III is what they were saying.
Close. Viral Matrix III is broken. It doesn't decrease its duration if you skill it up. Use Viral 2 instead. This is broken for weeks now, even months, but I think they don't fix it because VM haters would run amok then.

Adding points to VM3 doesn't reduce the cooldown, so for now you're better running VM2.
Ah I see. My main is a science officer and I bought his skills up so he could train his officers VM3. I also ranked up VM3 to 9 for the Bridge Officer that I trained.
So I just wasted a few thousand skill points? Well it's nice to know my sig is very appropo.

You still get the additional seconds of duration at VM3 compared to 2, but the cooldown is longer. It is your choice.

Unless you have no points anyway...and VM 3 is harder to 'dispel' with Science Team, AFAIK.
VM 1 works fine. I have it maxed out, get the reduced CD. Though I suppose they could have broken it.
