I am also having this problem. I had to log back in because of a large game crash that occurred when I unsuccessfully tried to send to sets of items through the mail to my alt character..
I just got done with my 3rd wave of the sector defense, exit to sector space and boom server not responding. Stuck on retrieving list after I end tasked it thinking it was stuck or something. No big deal here, needed to stop anyway as it's 3:22am. Was gettin in a zone though there for a minute.
EDIT: I think someone over at Cryptic really doesn't know how to tell time or timezone conversion from PST to GMT, still no big deal though. Sleep is a good thing, as is being active other than sitting in a computer chair all day long, as I say that whilst sitting in a computer chair that I have sat in all day... :P
I just checked in with our EXPERTS in this, and wanted to drop in and give you all a brief explaination to the best of my knowledge on the subject:
We're having a few hiccups on the servers - they're perfectly stable in a traditional sense in that we don't seem to be at any risk of crashing, or anything like that.
These "hiccups" are very short in duration, and should only have the effect of preventing you from logging in for the brief duration they are occuring. If you face these issues, give it maybe a minute or two and try logging in again; you shouldn't find yourself "locked out" so to speak for very long.
The staff said stable? So that's why when the rare dropped I had to watch it for 10 minutes until it poofed because the game would not let me loot.
And my inventory was locked...no replicator, no looting, no equipping, no moving stuff around.
And the game would not let me turn in any quests.
And then I got booted and now I'm also stuck at the character screen.
You know, LOL, that's actually that's pretty normal for this game. guess I'll go read a book for a bit.
I keep flashing back to ST TOS. When they talk to the computer and it replies 'working...'
OOH neat I just got in the game...and all my batteries are gone. I'M IN SECTOR SPACE HOW THE HECK DO YOU BURN BATTERIES IN SECTOR SPACE?
Not to mention I did not realize you could be blown up in sector space...cause I'm dead too. LOL.
and once again i go to logon at 8 a.m GMT time and the server is once again having a malfunction. DEVS just bring the server down now and get on with the maintenance

From reading patch notes from the DEV's it seems they like to look into why it crashed. This of course takes time and when it is bumping around like it did from 10pm EST to 3am EST for me I bet they were watching what was causing the issues and trying to determine if a boot would fix it or not. I would like to see the game back up soon, but I have a feeling they are looking into why before they do anything like a reboot or even a shutdown restart.
Game is now nearly 2 months into launch and really they should be over these "weekend patches" "unexpected downtime " and emergency patches...
Cryptic, you have a test server USE it !!!!
It could also be something outside of the server like a Line cut, or AT&T has a switch issue or their switch has a problem that can cause it to appear the server is not working. LAN/WAN issues happen a lot in the IT industry, I have experienced it first hand.
Also, testing on Tribble the test server is never going to completely tell you if when the patch goes live it will fly all the time. Tribble is a little test server with a limited amount of people testing content on it. Thus, once you get the patch on, it may not really function as intended until they really see how performance is on the main with a million people hitting it.
It can't be just one server, it has to be a cluster or server farm running this game.

We just had a major patch cross over. Something happened. I'd imagine they're just as anxious to fix it as you are to have it fixed. Lets let them work without making it ugly.
well it is crashing like it did head start weekend and back in beta.
finish a mission fine, go to beam out and stall, then crash out. on log back in *IF* you get back in the mission credit never registered so you have to do it again. then rinse and repeat the crash and stall

I had nowhere near this experience in Headstart. In fact, overall it's been very stable.
Post-patch however, today specifically, I've had a lot of hiccups. For about the last 2 hours, those hiccups are no longer occurring at map change -t hey're occurring in mission. I just spent .... 10-15 min from one hiccup to the next? Probably IS time to go ahead and take the server down and get to work.

From another thread...
I think that was 12:20 PDT, sir!
And same thing here... second time tonight, but I might have missed one between events because I had to work for a few hours.
