'Emergency power' is just a term for boosting whatever system is getting the emergency power. It's not coming from anywhere and it's really just a buff to that power system.
Auxiliary power is the right-most power slide on the power display. It feeds just about any Science skill, such as Jam Sensors, Tyken's Rift, gravity well, tachyon beam, and that sort of thing. I think it covers Emitters, Deflectors, and Sensors. Basically, if your dish shoots it, Aux power gives it juice.
Basically, Auxiliaries aboard a modern ship are anything other than things that make the ship go, keep the ship from sinking, or shoot other ships.
The Emergancy power to Aux really is not of any help? (cause I'm not sure how I use it, and there are not alot of skills in game I really "like").
I plan on making some changes to my build when the respec hits, but I'm not sure what I'll change BO wise and E2A seems like a logical thing to change if I'm not using Aux....

Aux also helps with turn rate.

Perhaps Aux powers tractor beam?
