In sector space I set course and wait and wait as the ship moves along. Then for no reason I see that my ship has come to a dead stop. Because a cargo vessel has to tell me he has closed shop. I did not interact with him.

Yes, that's really annoying. If the enemy fleet is going to engage you during what is otherwise a safe time sink, you should be made invincible until you say "Yes, I'll fight these guys" in the dialog box that pops up. Even when you are paying attention, if the game spawns you in the middle of a flagship group, you can be killed before you can hit "get me out of here".
You can go into options and set it up so you don't stop when a dialogue window opens. That way the merchants never stop you. You're on your own with the DSEs.
