It seems that my launcher has disappeared. The shortcut is gone. And i can't find a launcher .exe anywhere in my game folders (which all seem to be there).
Am I looking in the wrong places?

I didn't move, delete, change or otherwise do anything except log out of the game for a bit. I was on the forums, came back and no launcher.
Just search for "Star Trek Online" in your windows search.
You should find the application that way. Make sure to put a shortcut of it back up and take note of it's location. (It's in C:\Program Files (x86)\Cryptic Studios for me under Windows 7 64-bit, but its different for many).
Correction! Sorry coderanger looking to see if I could start the game from the .exe file I did find a file by the name you mentioned. The file was truncated due to me not mousing over it.

Is there any way to just download a version of the loader without reinstalling the whole game?

But thanks for your help coderanger your hint allowed me to figure it out.
I deleted the .deleteme part of the executable and then made a shortcut that I put back on my desktop. It worked fine.
Sorry that I wasted your time.
Keep on keepin' on, man. I'l be playing the game now.
Of course I'm still curious as to why it did what it did. But at least I know what to do in the future.
