Little bit of confusion here...let's see if I have what you're asking straight:
You have a station rated for a Lt. Commander, and you have a Lt. Commander at that station.
If you slot a Commander into that slot, will he still keep his skills?
If that is indeed the question, the answer's a qualified yes.
Qualified means:
1) This only applies to SPACE - on the ground, the Commander can use all of his ground skills regardless of what "station" he's slotted into. The limiter for GROUND is the rank of the BO: Commanders can use four ground skills, Lt. Commanders can use three, etc. Basically, one of each rank.
2) In SPACE, the limiter is either the rank of the BO, OR the level of the staiton he's at, whichever is lower.
So, if you have a Commander slotted into a station that is rated for Lt.C, he can use three skills, one for each rank at or below Lt.C. Conversely, you can have a Lt.C slotted into a Commander station, and the same applies - witht he caveat that it's the rank of the BO that's the limiter, not the station.
Be carful not to confuse consoles with stations - in this game, Consoles are buffs you can give your ship, slotted into separate Console slots on your ship loadout. Depending on the ship, you can have up to four consoles in any one area - Engineering, Tactical, or Science. Those are INDEPENDENET of the ship's BO stations.
