Hey, I dled the game last night and launched it after install this morning, but the launcher autoupdate is just sitting in the top left corner telling me to be patient. It's been like 6 hours, any ideas?

Yes, some simple things to check first - make sure you are running the launcher as administrator and confirm any firewall, antivirus, application firewall, or antispyware isn't blocking it.
Beyond this I have a detailed list in my FAQ, you will want to review STO logs and your security application logs.
Ok I've checked the logs, nothing other then that the launcher has been closed multiple times, by me. I am running as an admin but strangely the nettest run just says
contacting nettest server.... timed out
hit return to exit

Try right click run as administrator (even if you are logged in as admin btw, that goes for the game too).
If nettest doesn't work at all with admin mode you have something on your system or network (ISP) preventing your connection.
Lets make sure DNS works and do a simple Telnet client test from a command prompt - Start -> Run -> CMD
Ping the nettest server by name

c:\>ping nettest.crypticstudios.com
Pinging nettest.crypticstudios.com [208.95.184.10] with 32 bytes of data:

So the ping worked avg was 83 ms all went through ttl was 114 on all, the telnet thing didnt give that though it connected and then it was a bunch of cursors up and down the left side of the cmd screen

Make sure you are using telnet with the 7255 at the end of the line. If you keep getting those cursors and not the error I posted, you have interference on that port to that IP. The patch server needs 7255 and is .25.

You need to review your security suite logs to make sure the star trek online.exe and gameclient.exe files are allowed outbound from your PC.
You also need to make sure nothing is blocking outbound TCP 7000-7500 with your security suite nor router/modem. Do NOT use port forwarding for these on the router/modem.
If you aren't sure about the above, list your specific brand and version of the security suite you have installed.
I'd contact the IT support and tell them the game requires TCP (and only TCP) 80, 443, 7000 through 7500 to function.
The patch process is on TCP 7255 and can show quite a lot of small packets from your client back to the Cryptic server (there could be an IPS or firewall dropping this traffic depending on their custom settings.).
They should be able to review their logs in real time, depending on the brand and hardware they use.
You can take a packet capture of the patching process (starting it right before you hit the submit button) and review the traffic for the client server communication and take notes when the patch appears to slow down or hang. That why it can be correlated with the packet capture.
