OK I've been doing the PVE episodes in Romulan space and they have an ability that appears to fire a small blue torpedo at my ship and afterwards it creates this blue cloud around my ship and totally shuts it down, I cannot do squat. This lasts for quite a while and depending on when I get hit, I actually get nuked by the enemy ship before the power wears off, which is crazy!
Anyone know what the ability is called, if we can learn it as players, and how to counter it?
It's called Viral Matrix. You can counter it with the Science Team power or Attack Pattern Omega. However you only get the latter on escorts with a lieutenant-commander tactical station.

Not necessarily. Escort captains can use Attack Pattern Omega instead, and other players can use their Science Team to free you.
That said, Science Team is such a handy ability that I'd strongly recommend it to anyone, for PvE and PvP, just for the shield heal and shield resistance buff.
The real killer is when you get hit with it in the later Romulan missions, then they launch what should be called an Uber Heavy Plasma Torpedo. When a Romulan escort or higher launches a Heavy Plasma Torpedo, it does about 85% dmg to the impact point of my shields.
I would say that I've screwed up my skills except I don't have the same problem with Bird of Prey heavy plasma torps, meaning the HPT's on the bigger ships do a lot more dmg (they do about 30% to my shields on impact). It could still be my skills, but since we don't have respecs I can't take the time to try fixing it, I'll just keep spamming Science team and Emergency Power to Shields if I get into a sticky situation like that.

1) Fitrst off, there are counters to that skill (which is called Viral Matrix, by the way). That skill is even gettable by Science BOs at Cmdr level and above. The counters are:
a) (tac skill) Attack Pattern Omega breaks it instantly
b) Science Team 1 prevented against it earlier, now you can use it to brak Viral Matrix after it hits;
c) Jam Sensors and Scramble Sensors prevent it from firing during their effects (and sometimes after - sometimes enemy AI gets a leetle confused after a Jam Sensors)
d) If you have the preorder Automated Defense Turret, it is UNAFECTED by Viral Matrix and will take out that torpedo.
What that "uberhigh" plasma torp is is a regular Plasma Torp that has had the Torpedo: High Yield 3 skill used onit. Yes, a Cmdr BO skill at that level - unfair, I know. You can get it too, at Captain level (needed so your BO can use Commander-level skills in a Escort - sadly, if you're flying other ships you'll never get that level III skill).

I have two Boffs one has engineering team and the other science team...so I can get out of it....lol. But it was a surprise the first time my little Escort got hit with it!!!!

That would be Subnucleonic Beam. Science Captains get that ability at level 18. (Lt Commander/8). It's sucks to be chain hit by that by Hirogen(?) Frigates. What PITA.

but i agree getting hit by all 3 frigs in a row instead at the same time is quite annoying.
@ VM: cruiser/engi i tried to get the facing shield to max, to prevent the guy succeeding with his i win button
The preorder Automated Defense Turrett is a godsend. It takes down nearly every single heavy plasma torpedo for me, and helps nicely if mines are too close. Even at CDR 8 I still use it on every ship.
As an Eng in a Cruiser, I am not so worried about shields. Eng Team 3 and 2 have my back.
