I've looked around, and although I have found some very useful information, I have some questions I haven't found answers to. Forgive me if these should be on the Mr. Obvious Show.
Consoles: How do you install new bridge consoles? Do you have to return to the Sol sytem starbase to have them do it?
Weapons: If I find weapons in space (currently holding a couple disruptor arrays and a turret), same question. Do I have to return to the Sol System? If not, if I can do it in space myself, what happens to the weapons that were replaced?
Shield Generators: Same question.
Deflector Dishes: Same question. Also, what the heck do these things do anyway?
Any ship upgrades you pick up can be installed anywhere, you simply drag the item into the appropriate slot on the ship screen (press U to pull up your inventory, click on your ship on the list, drag the item from your inventory to the slot you want to install it in).
Make sure the item is something you can use at your rank too (Lt can only use up to Mk 2 items, Lt Cmdr can use up to Mk 4 items)
Switch to your ship and you can drag items from your inventory to the appropriate slots. They will replace anything already in that slot. I believe you can also just double click the item in your inventory, as long as the Status screen is showing.
Select your character and your BOs (Bridge Officers) to equip them the same way.
On this same screen, the Assignments tab is where you assign your officers to stations, and where you access new officers (in case you didn't know yet).

Consoles are just equipment for your ship, just like shields, weapons, deflectors, etc.
You can swap them out whenever you're not in combat. You can't mess with most gear while you're in combat. Hit 'U' to view your status screen for characters and ships, where you can drag and drop stuff to the inventory (or vice-versa).
You don't need to be in Spacedock. You can do this on episode maps, in sector space, on your bridge, doesn't matter. You just can't be in a combat state, which means not when phasers are firing, and not for a few seconds after the fight concludes.
The old stuff goes into your inventory. If you drag something from your inventory to a slot that's already occupied, the two items will switch places; the new one will end up in the slot, the item it replaced will be in the inventory.
Deflectors boost Science space skills. Each one of them has a particular boost. You'll notice that the attributes a Deflector increases correspond to the names of skills under your captain's 'Starship Operations' tree.
Science bridge officer powers (and Science captain powers, if you're one) get increased effectiveness based on up to three skills each. Tractor Beam, for example, is boosted by the Starship Operations, Emitters, and Tractor Beam skills.
So if you like using Tractor Beam, you'll want a dish that boosts Emitters, Tractors, or both.

Yes. The inventory is not tied to the ship, it's tied to your player character. Your inventory size increases in rank.
Early in beta, there were separate inventories for ship and ground, but that design was dropped.
You can also access the equipment of all your ships at the same time at the Select Ship NPC in Spacedock. You can completely strip the old ship and move gear to your new ship.
New ships come with a set of weapons, shields, engines and deflectors, but they do not come with consoles or devices, so it's worth moving the consoles over at least.
