Which one is better in PVE? Dose the harder hit of the quantums make up for the lower DPS?
It depends. If you are just wanting more DPS to take down shields faster, photons are the way to go. If you like to make each shot count (like being in a slow turning cruiser), then Quantum Torpedoes may be the way to go. I
My play style is that I like to make my shots count. I take down a shield facing, or two, with beams. I then hit the exposed hull with High Yield Torpedoes. I do this in my Cruisers and Science Ships. Cruiser make it hard to line of the shots. And Scienece Ships, i do a variant os my usual. I will use a High yield Torp volley to help take down the last bit of a shield facing on a tough ship. With the turn ability of Science Ships with the extra AUX, I can do a 180 and pump a Torpedo from the opposite side into the now expose hull. A bit less damage, burn I can takw down the ship faster.
The "DPS" on torpedoes is misleading. The only way you could attain that DPS number is if you where able to fire the torpedo immediately when it comes available and also never have it out of firing arc.
Sure, you can fire the photons more frequently, but only if you are always facing the enemy and always hit the button at the right time.
I prefer Quantums for the harder hit and they also seem to fly faster which makes it easier to get them through down shields before they come back up. The lower "DPS" doesnt matter since I am rarely able to fire torpedoes constantly anyway.

Photons are good if you fire them as soon as they recharge, I got good use out of them on my escort ship with the photon torp set to autofire i gained quite a notable increase on my dps, however, a cruiser who is unable to maintain forward arc will not benefit from them and thus Quantums are better (although, my cruiser uses other types of torps)
