If you have access to the prefix at all (I bought the digital collector's or something like that), when you rename your ship, you will have a dropdown where the NCC prefix usually is, so you can choose between NCC and NX.
It's a weird option, since the NX designation is for prototype ships.
I dont disagree with you one bit on that comment, however I found that saving it for the admiral ships was the most "iconic" choice, alot of those ships werent canon before now, and in my eyes could possibly make them prototypes. So I saved my NX for the fleet ships that cryptic made.

Note that your ship will still display as "U.S.S. Whatever" to other players - the NX prefix really only affects your hull.
Which is proper, but some people seemed ticked off about it.
Have not payed attention but all ships for the federation are "U.S.S. whatever" it is the designation that would be nx-1234 instead of ncc-1234.
