Are all ship weapons of the same rank equal in terms of DPS??

Does every level VI phaser canon do the same DPS as every other level VI phaser canon? I've never seen a weapon that does more DPS than another weapon of the same level, all the bonuses from uncommon and rare just seem to boost crit rate/severity/accuracy. There just doesn't seem to enough variety in getting different gear in this game.

Usually. I haven't seen it true of torpedoes though. And the other thing is that they all do something "extra" different from each other. Phasers do a "chance to disable subsystem" and a Disruptor does a "chance to do...something else" I can't remember what.

The difference are 2 fold. First the differences in DPS are based on your weapon power. More power to weapons equal more DPS, less power less DPS.

The other is the perks. While the Tetryon Beam and the Phaser Beam hit the same, the Tetryon Beam has the extra shield damage while the Phaser Beam disables some subsystems. I believe Disruptors lowers DR, so combined with Plasma torps, they could be effective against ships with high shields, since the Plasma DoT hits the hull directly for instance.
