Have the global timer be fixed on the reward rather than the mission. That gives evey player the ability to do the mission prereqs at their leisure in their timeframe and the reward can be released to them once the appropriate timer has expired.
This can be roleplayed as the Federation or appriopriate sponsor requiring the time, resources, logisitcs to get the reward to the captain.
In addition the player would have the option of completing reqs and placing them into a queue which would generate the appropriate reward in accordance with global timers.
It also opens up the possibility of having Federation wide production queues that all player can contribute towards to unlock new technology, zones of exploration, or other content as produced.

I second that. The current solution is just horrible, as it messes up the times if you cannot play on a very strict schedule.
