I did go back to the core and have flown all around it, but nothing, and like I said the torpedo launcher has disappeared from the slot it was in
When I did it, look for the pointy, spike near the center of the planet core. When you get close to it, you'll see it appear as an object target. That's the spot you need to get to.
Yeah, usually I just fly into where the red clouds are in the planet core until I get the prompt to reload.
Also, since no one has mentioned it, you only need 3 shots to kill the machine. You just have to shoot them into the mouth of the weapon, and each one will reduce the hull by 1/3. If you fired 5 already, you probably need to fly in front of the mouth after it fires before launching your torpedoes.
The one thing I disliked was after doing the mission, my spare torpedoes got removed. In beta I seem to recall them sticking around as a souvenir; I actually used them in a fleet action action once for the heck of it to see what it would do.

Go back to the destroyed planet's core, and it will recharge it for you.
It's a bit buggy, you have to fly to the centre often to get a reload.
It does that, and you need to do what he said. There's a spot where you can recharge.
