I think it's a bug, Happens to me sometimes, and also in grounds battles when wthin range of an enemy my char takes a shot at them when I dont want them to.
Does the weapon icon have a green outline? If so, this means it is set to auto-fire. To disable that, you need to right click the icon once and the green outline should go away, letting you know it will no longer auto-fire.
There are also options in your game menu under Control that affect the behavior for attacking targets. Try some of those out also to see if you can get the desired effects you want from battles.
If for some reason right clicking the icon does not stop this, then send off a Bug report for this is the only way to turn off and on the actual "Auto-fire" feature.
there are a few settings in controls pertaining to autofire.
or you could just LEFT-click on the autofiring weapon once. it'll stop pulsing and thus stop autotargeting/firing on its own.. but will still autofire when you engage an enemy.

Ah yes, I forgot about this part. This always gets me in trouble when I am flying past enemies trying not to engage them. :eek:
