iconians kind of sound like the bad guys fom stargate with their "gateway" technology.
I don't think it'll be the sphere builders, maybe the Hur'Q or the Old Federation (was it called that?) Or maybe the Iconians?
My bet is it's the Borg, seeing as they were "wiped out" and all. There seemed to be quite a bit pointing to that in the path too... It'd be just up Cryptic's street that it'd be the Borg.

It's more likely the Iconians, who are revealed to have caused the destruction of Romulus, which has caused most of the destabilization in the Alpha Quadrant. They fit "Ancient Enemy" pretty well as they were once a major power in the galaxy and existed long before the current star trek races.
Iconians were already explored in the episode of TNG. Picard and Data came to the realization that the Iconians were feared and wiped out by other races distrusting their level of technical advancement. The rumors surrounding their hostile nature made up by their conquerors.
In fact, I kinda thought Voyager touched on them a bit in one episode. A race they came into contact with had teleportation technology, but it almost destroyed voyager when they tried to use it. Could be they got it from the Iconians after they escaped their homeworld, or their ancestors were the Iconians...

1. Ancient Enemy is one of the older races mentioned in canon.
2. They Cause Hobus to be the event it was.
3. They are causing the Undine "species 8472" to try and take over the Alpha/Beta Quadrants
simple logical ideas facts and speculations
1. Using a Nova to wipe out a Massive Empire.
i. a Galatic Empire more advanced then the Federation didn't notice there star was going to go Nova? and All the colonies disappeared?
ii. Seems the Tkon fell to the Ancient Enemies.
iii. 600,000 years ago Ancient Enemies are very old
2. Sargons people Had Colonized much of the Galaxy but fell to Civil war
A. 500,000 years ago possibly the civil war was caused by the Ancient Enemies.
3. Fabrini escape from a nova 10,000 years ago. just another civilization lost to Nova.
4. Hirogen communications network
A. Built 100,000 years ago by unknown race.

I never really read the Trek books, so not sure about those stories, but by hearing the description of them, I know many times the demonization of a group, or description of them being that way without descriptions of what they do that is bad, is a common way to make something look bad that is not.
On a side note, making stars go nova in habitable sectors would not be a first choice of very many types of people. So I would consider that a bad thing to do if that is part of their lore.
It is possible to put a label on something and get the emotion from that label even though it has no connection to the emotion the label invokes.
SG1 were good guys, and Sam Carter made a star go nova as a weapon. People didn't think that was bad... So it might be perspective also.
And I think Ancient doctrine qualifies as a relgion with many sects. There are many groups that believe in various forms of that doctrine, and the stories make there way into many sci fi stories.
Iconians were also mentioned in DS9, where Sisko and a band of JemHadar team up to take out a rebel JemHadar group that was guarding one of the Iconian Teleportation gate.
My money's on either the Iconians or the Tkon Empire.

This does not exactly take them out of the running but strictly speaking their existence was a mistake. Because of that they are pretty much out. Evidence all around seems to be pointing at the Iconians.

I think that war hinged on the Delphic Expanse expanding to fill the quadrent. The destruction of the Spheres caused the Expanse to collapse which has most likely negated that future which was supposed to be around the year 2550.

You could be thinking of the DS9 episode about the Iconian Gateway. The script notes mistakenly referred to the Iconians as the Tkon Empire and the set design was based on the TNG Last Outpost episode till someone realised the error.
Though I think you're right about Iconia being the ancient enemy.
We already know what happened with the Tkon, it was in all the Q novels. It wouldn't be them. Plus, as their one appearance in TNG shows, they were not mindlessly aggressive, the Gateway actually admired Rikers 'wisdom' while disgusted by the Ferengi away team that was there as well. The Tkon Empire is jardly going to turn up looking to level the place considering all we know about them.
