I just rolled an Engineeer character and was curious if anyone can give me some time tips on what skills i should focus on, what "brances" of the skill tree I need the most and just any general tips as im a bit new to the game and the abilities. Thanks in advance for any and all help!
What ship you're planning on flying is generally much more important than what class you picked. Class has a much larger role in ground combat, but in space it only affects a few abilities you recieve as you level and the ability to train your bridge officers.
Edit: Also, I recommend reading through this Character Basics guide.
Im not even sure of the options, id just like to be able to fly an awesome and hold my own in pve/pvp im just more curious as to what the ideal setup as per the skill tree would be? What skills should i bump up, which to leave alone etc.
Without a specific goal, it's hard to give specific advice. Since specific powers are improved by specific skills, a good place to start is to figure out what kind of a ship layout you want to end up with.
One place to look would be the Engineering forum. There's several threads in there discussing various builds.

This is your problem. You're asking 'what the ideal setup' is. There is no answer to that question.
Because it depends entirely on your playstyle. That's the whole point - this game allows for a lot of different styles of play. So there's a whole bunch of different skill specs that can work.
Generally you'll want to boost skills that affect things you use. All bridge officer powers in the game, and most captain powers, are affected by certain skills. To see this in-game, press the 'P' key to view your powers list and check their detailed info.
Spend your skill points on stuff you like to use. That's all there is to it.
That said, there are some general tips. You want to max out Starship Warp Core Training, because that gives you more raw power for your ship across the board.
The 'Efficiency' skills are similar; 'Starship Weapon Efficiency', 'Starship Shield Efficiency', and so on. But these are less crucial.
Most people will want to also max out Beam and Torpedo weapons. Possibly also Cannons, if you use them. Only Escorts mount Cannons... but Turret weapons are boosted by the Cannons skill as well, and anyone can use Turrets. But again, this depends on your preferred weapon configuration.
For ground combat as an Engineer, don't try to spend skill points on every single thing. You'll notice that the kits you get have certain clusters of abilities. The Turret/Drone and Generator powers, for instance, tend to be in the same kits. If you like those, then spend on those skills.
But really, it all comes down to this: it depends. There's no best spec. Unless you tell us what you wanna do, how you like to play - we can't help you.
The Efficiency skills add power to any system you set at 50 and below. Performance adds power to any system set over 50 (this means weapons). Dont get efficiency for weapons. Only get performance for weapons, and nothing else.
Go Phasers / Disruptors, Go with Quantum Torps. Most non-ground engineering stuff will make your space battles easier in the long run.
That is a basic optimization based on the information given. If you want more info you must select a ship you want to pilot in endgame.
For Engineering I personally took ground-based turret skill and maxxed it out, allowing me to train my engineering officer in the skill Turret III. It made ground fights go a bit faster. Thats just my play style, I dont optimize everything.

Assuming a max weapon power build:
The Efficiency skills add power to any system you set at 50 and below. Performance adds power to any system set over 50 (this means weapons). Dont get efficiency for weapons. Only get performance for weapons, and nothing else.
