Despite the feedback about the lack of options for controlling some of the visual spam effects and in this case screen flashing effects, I'd like to see if anyone has any workaround solutions.
I know Nvidia has some type of nice shader processing that can adjust game rendering and even make them look better. Maybe something like that already exists to detect screen strobing effects (ex. Destabilizing Resonance Beam), full screen flashes (eg. large enemy ships blowing up, beacon of kahless), and scenes composed of very bright light colors (general visual spam), and to turn them down specifically before they happen.
The only thing I managed to find and test a bit so far is 100% free open source program called Gammy that dynamically adjusts screen brightness based on image bright/dark color composition. I ran it through virustotal.com and it seems safe, and also manually blocked it in windows firewall rules just to be sure. It seems to use just over 34 MB in ram and barely shows 0.3% CPU usage while moving windows around and I doubt much more in game, which can be minimized by increasing screenshot rate.
The settings that seem to work after dragging its main window down to reveal all the settings is: adaptation speed 4 (wish one could make this higher), offset 14%, min brightness 25%, threshold minimum, screenshot rate (ms) 111.
Will have to do more tests to see if it is useful enough, particularly in the most offensive missions involving Iconians and Borg, to avoid having to set my monitor brightness to really low where everything is hard to see just to tolerate some of the screen strobing spam brightness.
Some monitors have a night mode/eye saver mode that cuts sudden bright flares but I have no idea how well that works (I am in the process of getting a new monitor to replace my almost dead one and I noticed that seems to be a feature they are pushing rather hard in advertisements) that might work with a game box. The program does sound interesting though, especially since the mode in the monitor seems to cut blue light rather severely.

Windows 10 has night-mode built in. You just have to activate it. I run it constantly as I get migraines regularly.

Programs such as the ones suggested do not allow data mining and are not addons so, unless they want to forbid people from using the CLR too and programs such as GeForce Experience and the likes, then I don't see why a third party program that helps reduce screen-clattering and make the miriads of effects more bearable shouldn't be allowed.

Agli appartenenti al terzo tipo, invece, dico grazie. Anche se non sempre si riesce a mantenere la calma, siete quelli per cui vale la pena incazzarsi.
