I have crafted some MKII Eng kit modules and upgraded them to MKVI, but the tool tip says they are still MKIV. eg The tool tip title says Fuse Armour MKVI but it also says halfway down Fuse Armour IV.
Looking on the exchange I see other peoples kit modules also show the same.
Is there a cap on the upgrades or is it a tool tip typo?
You're mixing up two different things, which is easy to do. Its an artifact of the original system which didn't have kit modules, they were completely built into kits so there was no confusion and no redundancy as there is now.
So in your case, Fuse Armor mk 6 is the proper level of the item, and you can and should continue upgrading it, but the quality of the skill is based on the color. So fuse armor 4 is purple+ level quality but if your item was green color it would be fuse armor 2. You could have a mk 15 fuse armor 2, or a mk 6 fuse armor 4, it just depends on the color.
And the color of items is usually equivalent to a higher level item with a lower color level. So a mk 4 green item performs nearly identically to a mk 5 white or a mk 3 blue.
Basically just keep upgrading it as you will, it works as you expect it to.
Note that crafted kit modules can only get to Ultra Rare quality not Epic, so don't bother using research modifiers or Experimental upgrades on something that is already UR.
Ultimately if you look in the upgrade window itself it will tell you if the item has reached maximum quality or not. If it's not reached maximum quality, which is the rarity/colored part of it, then you can keep using experimentals or research modifiers if you wish. Otherwise like davefenestrator was saying, it's just a waste if it's maxed out on rarity.

Specialization Kit Modules are specific Quality Mk XII and cannot be upgraded in Mk or Quality.
Fleet Kit Modules are UR and can be upgraded to Mk XV but never in Quality.
Reputation Kit Modules are VR XII or UR XIII (the latter if you've unlocked the Temporal Recruit Benefits) and are fully upgradeable in Mark and Quality.
Lockbox, Winter/Summer Event Store Kit Modules are Epic Quality and are Upgradeable to Mk XV.
Some Kit Modules from special Mission Rewards are Epic Quality and have no Mk and cannot be upgraded.
