I think we get the point that you're not pleased that they add more currency with each reputation. There's no easy solution for solving this without hurting the battle zones. (which a new one may or may not come with a new reputation).
The guy complaining about currencies, is sad, given its all done automatic. Really causes no inconvenience. Further more complaining about something like that can get oh content removed or nerfed. Both are bad instances, if they were to occur.

Myself I would prefer they take a course away from sphere builder nonsense, and timeline nonsense. In the tos series and movies timeline was done here and there. It never destroyed anything of importance. The way devs and poor movie directors do things, they seem to think timeline stories solve all, and have no restraint.
Myself I would like to see a active battle zone, that has both space and ground going on at the same time, in the same location, and in the same phase. With rewards that are equal to the Dyson ground battlezone. Then maybe I could see reason for another rep. Another rep with stf qs? Useless in my opinion.

Or give us separate inventory tabs for these, and other project inputs. And especially for those items that you keep picking up, like special hypo sprays, collective static grenades, all sorts of item inputs on Defera etc.
I would also like to see a new battlezone btw. I find those much more interesting than most queues nowadays. Teamed content is suffering from some problems so more solo content would be welcome.
I would prefer if this new battlezone didn't focus on yet another enemy though. I've said it before: it's getting ridiculous that we're fighting literally everyone there is to fight in such a short time span. If it must be another enemy, don't let it be another major interstellar power but make it a small, regional conflict. That would lend itself well for a ground battlezone.
Something like Insurrection maybe, where we have to prevent a violation of the Prime Directive or something like that. It would be nice to see some conflict within Starfleet anyway, as there is enough reason for dissent given all the questionable decisions that have been made in various conflicts.
Or, to prevent adding yet another species as mere cannon / rifle fodder, open up new regions of existing zones like the Dyson Spheres.

General point remains the same though: there's too many of them (and other stuff that we continuously pick up and which is thus always taking up inventory space since it's generally pointless to move it to the bank).
Yeah, half my inventory is taken up with neatly organized things that I kinda just leave there... I can't really see a downside to converting them to a numeric.
I think it's also possible to just remove most of it, at least as random drops.
Why would we need 3 types of components, regenerators, power cells, shield charges, hypo sprays (plus special ones from the Borg ground content) plus a dozen different beverages and food stuff as random drops?
They recently added standard and improved upgrade tokens as loot drops (or at least they're dropping much more frequently) so apparantly it is possible to change this.
It wouldn't exactly solve the issue as it would be when these things would be placed automatically in the bank or on a separate tab, since you're still carrying a lot of stuff with you, but it would make things much less problematic by drastically reducing the amount of different items.
Edit: forgot to include the 8 different kind of batteries... and possibly a lot of other stuff I've left out.
The only inconviennce of the "elite marks" is not being able to trade them in one at a time, so we have to keep 1-2 useless items hanging around wasting inv space just waiting for a 3rd.

Since they're character bound anyway and have no use other than currency, I would like to see the elite marks moved into the wallet, each one under and slightly indented from the mark it's associated with. I suspect that would actually take up LESS space in the database.
I could see them using tetryon/transphasic weapon types in a new rep, or even using a polaron/Tricobalt type weapon layout for a new rep. Though that is more since these two energy types are the least used an implement of the energy/weapon types in the reps.
Though i could go for a battle-ground an rep that has us choosen between three groups that are waging a war over a single world that is inked to each group in some fashion. Each of these groups could give access to their specific style of technology, like maybe just a different setup of weapon types (though in this you would want to keep the set bonuses an consoles from giving specific bonuses to any one type). This I could go for as part of a battle-zone in which you have three group-controlled zones, and then a large scale neutral zone that we work towards capturing areas of various kinds. I could see this being us having to go an find history records of the world, relics, and what not. It would not even fully need to have pvp between players of the different faction groups that they sided with, but more them aiding the groups with their attempts at gaining control of the world thru uncovering sources to show who has more claim at that time.

Well when you spend enough time in the gaming world from 2010 onward, the one harsh lesson you learn, is never give the devs an excuse or thought that may result in the nerfing or removal of content. They really got the idea removing stuff makes games better, but each time I have gone threw this, the opposite always proves to be true.
However your point on elite marks is well taken, I completely forgot about those.
Well hope it doesn't come too soon, but whatever it is it will have a Ground Active Trait. I just wished they would do what they did with the Personal Traits and make a 4 (5 with Fleet Research Lab unlock) Active Trait group for Space and one for Ground as a QoL issue. This way like the Personal Traits you don't have to keep swapping arounf as you go from Ground to Space.

The rebels rep shield gives us the 'purple Aegis' look of the original STO mirror universe forces
and the Mirror hull materials for those of us loyal to the Terran Empire
