The retro fuzz is radiation caused by a failed experiment in the early 23rd Century and removed in the early 24th Century. Just like smooth Klingon foreheads, people don't like talking about it. Triolic radiation disrupts the retro fuzz radiation which is why Everything Old is New and Night of the Comet doesn't have retro fuzz radiation in those missions. Which is why almost every mission set in the 23rd Century has retro fuzz.

its an interesting idea, but like i said, we should be able to turn the thing off, most of all when you consider people that may have eye conditions, or other medical conditions that would make this very uncomfortable.

This is indeed true, but it seems only for the TOS *interiors*, not for any other aspect with the effect on, unfortunately. I, too, have become annoyed with the 'feature' in Days of Doom...
I think Retro Fuzz, should really be a mission in game, where you fight against a massive Fuzzy Monster. XP
The Rising of the Delta is the best expansion ever, and people love it to death because it is a good day to die in the endless struggle for supremacy of your own conviction. (A spin off of the Delta Rising is the best expansion ever and all the players love it.)
