C-Store t5 ships DO come with a t5U token on PC during ship sales. Was it a sale? Maybe Cryptic is being nice to people because they won't let you buy an Arbiter yet.
If it's bound then it either came from a promotion or a sale.
Normal upgrades bought from the C-Store are not character bound, only those awarded from promotions or included with bundles are character bound.
Sounds like you got a bug in your favor. Though, if you don't have a T5 you want to upgrade and you can't sell it.. I guess it doesn't provide much benefit.
I still have a bound Upgrade token in my bank that I have had for months. I'll probably never find a use for it.
You can ask customer support, explaining that you had to buy the extra ship token because they did not send you the free token until days (weeks?) later. They might refund the zen and take away the bound token.

I'm not sure, because I don't really understand how you acquired the bound token or when. Did you buy a token even though you already had one?
If you feel that a situation has occurred that caused you to spend Zen that you shouldn't have had to spend, then your only recourse is to open a ticket with support and see if they will refund you. If you still have the token that you bought from the C-Store, you could always use the bound token and sell the purchased one for EC. That's of course assuming you haven't already used it.
Only Support can refund your Zen, it would really be up to them. More then likely though if you were just over compensated as a result of the bug, then they're likely not going to refund you. Still, never hurts to ask.

this was awhile ago. and I did check the store a few times in that time to see if there was any new stuff.
checked a few days ago and didn't have one. but today I did.
I had no idea you got one for free with the ship while buying on sale. it didn't tell you anywhere. I ready the ship description to death before j got it. lol

Can you explain how the token was delivered? Was it via mail. Just popped into existence in your luggage? Any messages with it or when you logged in?
nothing at all. it was in c store under promotion's. but I checked a few days ago and it wasn't there. had the ship for weeks now.
