I assume that you mean, for example, flying something with say the Galaxy skin on a load out of the Defiant? That question requires a blunt answer.
The reason is that Cryptic has designed the game this way on purpose. Ships are treated as being completely separate from one another outside of their immediate class. They believe that they can make the most money and the system has worked for them for years.
EDIT: It appears that you've posted periodically over a 4 year period. I have no idea as to why you would be asking this question, other than to cause trouble. If I am wrong in my accusation, I apologize. You also may have an issue with a rep skin or the skin not changing due to a bug which is reset by choosing a default stock look within the editor. More information will help narrow this down.

When you see "TRIBBLE" in my posts, it's because I manually typed "TRIBBLE" and censored myself.
If you own the ship and own the skin and they are compatible with each other..... In the customize your ship thing make sure you click save AND click "purchase" to put on your visual loadout you created.
If you own a ship already (paid for) what possible difference could it make as to which skin you use? As to why I do not normally post questions; it is because of people like Salazarraze! Apology not excepted.

The class of the ship is defined by its look. Each class has a particular look. Its been this way since the 1960's, and cryptic have an obligation not to stray too far from the Star Trek storylines, lore, and feel of the ST Universe.
Remember, this game is not solely written by Cryptic either - it's in partnership with CBS, who can make calls and consultations about details of the game to ensure they remain true to the ST Books, TV Series, and Films.

Seeing as in a DS9 episode a guest actor accidentally ad-libbed one extra word onto the end of one of his lines and the production team felt they had to clear that with CBS consultants before being allowed to continue, it is not to hard to imagine what level of micro management hell might be involved in that process.
