Look closer. You now should see a Lt.Cmdr Universal/Command seat where you previously had only a Universal seat. You should see a Universal Lt. seat where you formerly had Universal Ensign. You'll also see a Ship trait available for achievement under the "Mastery" ship tab. Your T5U never had that. Otherwise, tiny changes. Little more hull, etc.

No I don't. The only changes are cosmetic, insofar as station order. My Universal slot is Ensign, as it was before. Both ships are the Tactical variants.
Is it possible you claimed the wrong box the c store? The T6 Star Cruiser variants should have those things for sure. I don't mean to question you in any way, it just sounds so odd.

No, I checked. I bought the Tier 6 Tactical Star Cruiser (Endeavour class) which is the Tier 6 variant of the Odyssey. In the description in the ship purchase menu, the Universal slot shows as Ensign so unless A. it's tied to the mastery of your ship or B. they changed something in a patch, I've been screwed out of cash I can ill afford to be screwed out of. I bought this ship on the explicit understanding that I would have a specialisation station.
The Tactical Star Cruiser does have an Enisgn Universal station, that's correct.
It also has a Lt. Commander Universal/Command. You can only use Command abilities in the Universal Command station, you cannot use Command abilities on any station you wish. If you assign a Command Officer to the Lt. Commander Universal station, then that officer can slot Command abilities like Overwhelm Emitters, Suppression Barrage, etc. These are abilities your T5 ship could not use.
If you count, there should be a total of 13 bridge officer abilities as opposed to 12 on your T5-U ship.
You also get the console that comes with the ship, and when you level up the new ship you will unlock a star ship trait that your T5 ship did not have.
Ah ok. I was looking at the Operations variant. Yes the Tac has ensign Uni. The LtCdr Uni should be Command seating though. And the trait is Super Charged Weapons.

Ah, I see now. It looked - it still looks - like a Science station. The colour is extremely difficult to differentiate. That actually makes more sense now. I was wondering why my Tactical Cruiser had two Science and one Tactical station. A lot of these changes are really confusing and the game doesn't do near enough to explain them. Thanks for your help
If you need any help setting up a build for it, feel free to ask. The Endeavor is a very nice ship, my main goes back and forth between the Endeavor and the Arbiter and I'm quite happy with them both.
T6 ships have a Starship Mastery Trait, T5 does not.
Fleet T6 ships do not have a Mastery Trait if they have a C-Store equivalent for that same tier.
Example: The T6 Intrepid from the C-Store has a Starship Mastery Trait but the T6 Fleet Intrepid from the shipyard doesn't.
Some T6 ships are at Fleet level straight out of the C-Store (if they have 11 console slots at T6, it's Fleet level) and they will have a Starship Mastery Trait.
Example: The T6 Flagships out of the C-Store.
Just don't be one of those guys that spends, what? 5 FSMs or something on a Fleet T6 and find out it doesn't have a mastery trait.

Sea of Sorrows is quite helpful. He'll get you on course .
Fleet T5U has the same Console Slot count as Fleet T6.
T6 has +1 BOFF skill count than T5U.
T6 has Hybrid BOFF specialization seats, nothing else lower tiered does.
