This game was designed on a crash course deadline of eighteen months. They did the impossible but unfortunately they've been stuck with a lot of subpar graphics and systems that have not held up well over time. Due to the smallish nature of the DEV team they can't afford to forgo new content but they do touch up these things when they have a good reason. Each new season brings improvements and replacements for old content so I'd say be patient and hopefully it will happen eventually.
Honestly the gaming world is evolving so rapidly I'm not sure our overworked DEV's can keep up by fixing old problems. Best case scenario they build a new game engine utilizing the latest and most advanced technology available and rebuild the game from the ground up with more intricate and advanced systems but this would be extremely costly and time consuming and is highly unlikely.
Still, it's fun to speculate about the possibilities of this game if they had a bigger budget, maybe the new TV series will help things.

The torpedoes look fine, that's just color washout.
What I want to know is what happened to the Borg torpedoes. Way back in the original Fed tutorial, the Borg fired green, starry torpedoes. But when you got to encounter the same Borgs in STFs, they fired invisitorps. What's up with that?
"Invisitorps" happen because there too much fx to render, some effects become invisible. Borg fire plasma torps as far as I know.

Those were also plasma torpedoes...the put the dot on you...just for some reason they have a different appearance than regular ones for some reason...and I doubt we're going to see them any time soon. Torpedo focus seems to be on Photon and Quantum only...
