Usually if its a prominent ship in the series it'll be restricted, though saying that it, I couldn't name a ship Venture, though I could use Hood oddly enough.
^Might be in-game ships (at least the prominent ones) are also restricted?
Also the names of certain characters. I think I tried to name a ship the USS Montgomery Scott once, and it wouldn't take it.

It might contain the letters T.I.T in it, Although I tried to name my Atrox Carrier the Pussywagon, Cause the captain is a Caitian. Somehow that wouldn't take either.

Names of "Hero" ships are restricted. Doesn't stop people from misspelling them on purpose to get around it. While Titan was mostly seen in the books, I think Excalibur might be available. Don't know for sure.

I do remember thinking, when seeing a certain ship name 'hey, that shouldn't be possible, right?'. Still don't know if that was really the case though as, again, I don't remember which name it was.

Yes, Cryptic does have permission to use Star Trek stuff. I think they even pay money for that. Still some stuff may be off limits (actually it is, not only "may be"), but with Ship Names, except for the very major ones, I'd guess "design decision". Definitely not FUBAR. About FU we may argue (I'd disagree), but BAR is most certainly wrong. Not everything you dislike is a crime against humanity. E. g. Broccoli isn't.

Worth noting, you can use known Klingon and Romulan ship names. I named my Warbird the RRW Devoras, which actually has been used in TNG. You cant use the IKW Kang though as they have already assigned that to an NPC ship which is the one from the TV films.
Apparently it covers a wide range of real life ships as well NASA and Navy ship names are also restricted not sure how many though.
Which NASA ships are you referring to? Because I've successfully named ships in the past Discovery, Atlantis, Columbia, Challenger, Pioneer (a current ship name), Gemini, Mercury and Apollo.
The original shuttle, the Enterprise, is obviously not allowed. And nor was Voyager. But as you can see looking at the long list of NASA ship names, there's a TON of crossover with Star Trek itself.
And I've seen a ton of actual naval ship names in this game since day 1.
