Also, noticed that "Sick Bay" assignments are counting toward the assignment "In Progress", they did not before.
They did count toward that before, they just didn't take away an assignment slot. So if you had 20 slots overall and started 20 assignments, the number of assignments in progress would show 21 if there was one Sick Bay assignment as well.
Are you saying Sick Bay auto assignments (i.e. when a previous assignment failed and one or more DOFFs were injured) are taking away an assignment slot from you now?
As to the general problem at hand, I think it all comes down to how assignments are (currently wrongly) populated on the Current Map section. It simply populates too few (usually just three) of the standard assignments, and then only a few select ones on top for some sectors/maps. Hence all the coveted non-standard assignments that were previously only found on Current Map (or there as well) are currently not available.
I have found another issue where the Admirality system is bleeding over.
After leveling up Admirality campaigns to unlock assignment slots, it's now showing I have more R&D project slots than possible.

Yes, I have this as well; all 6 slots available, but lower left indicator says that I have 1 additional slot open (it does however, NOT allow running a "7th" R&D assignment though). That being said, monkeybone13 is correct, characters that have not yet unlocked all of the R&D slots may have them open and usable, when they shouldn't otherwise.
I don't know if this is related, but I'm also noticing that when collecting a string of assignments it's jumping to the bottom of the list and staying there. Even after I scroll up to resume clicking "Collect" or "Acknowledge" it jumps me back down to the bottom of the list. I can't identify any pattern for when this triggers, but it is annoying.

But yes, it no longer takes you back to the point in the menu you came from about 9 times out of 10. It's rather annoying, though like you I have no idea if it's related in any way, or if it's related to the problem with interacting with consoles or something completely different.

Not just doff assignments. It will randomly highlight a selection in an interact window. For example: sometimes when I use the bank console it will have account or fleet bank highlighted instead of the top option for the character bank. When clicking the contact traffic controller at my fleet dilithium mine it will have return to sector space or trasnwarp to fleet starbase highlighted instead of the top option.
The same thing happens in the duty officer selection window where it will go all the way to the bottom of the list instead of starting at the top. Same thing for selecting ships for admirality assignments.
The whole thing seems to be random where it will jump up or down a list just about anywhere in the game.
Yeah, I described this annoying behavior with seemingly random initial option highlighting in dialog/interact windows that came with Season 11 earlier in this thread. I think it is because somehow it seems to memorize the option slot you picked in a previous dialog/interaction (even across chars when switching without exiting the game client) and then keep this as the initial highlighted slot in the new one. I hope they fix this so that every dialog/interaction will snap back to the top (or most reasonable) option/selection again. Otherwise using the keybind 'F' with dialogs/interactions is pointless.
marauding is stil broken! before patch you could find between 16 and 20 Contra missions in 7 sectors..
after patch you find 11 max when i fly for almost 1 hour or more in all sectors of alpha and beta!
tis definitly is gonne bump up the price on Contraband and also cut in allot of peoples pocket as where they bought char slots to make more kdf toons for farming matts / contra.
i hope they fix this soon because i dont see a reasson anymore to log in at this point because my main goal in game is farming doff missions and such
I can confirm that some Doff Assignments appear to be missing. I can also confirm that this was NOT an intentional change, and will be investigated.
Until we can nail this down, getting additional information on which specific Assignments appear to be missing may be helpful. So far, groups that are being reported as universally absent are:
- "Scan" and "Analyze" assignments which yield R&D Materials
- "Haggle" assignments for DS9 commodities
Please post here if you can confirm the definite absence of others (and not just low odds situations).
Also look into RAID/Disable/Pillage and more KDF marauding missions that dont appear or far to low.

My fleet hasn't made much progress on our R+D lab yet, so I only have my 5 slots. I can confirm that while it does *say* that you have more R+D slots available, you actually are still limited to what you should have. So this is a cosmetic/tooltip bug only.
I'm missing many if not all of my "Forced Labor" missions for my KDF toons... I've seen maybe one or two each in the last week... I'm running out of room to store the Prisoners, lol...

I can honestly say it'd be easier to tell you what ones we can find than the ones that we can't. As active a Doffer as I am, I've never seen so few assignments.
Looking it over, this does appear as though it may be the case.
Would've been nice to have a clear pattern emerge, though.

Took a look at the patch notes from todays maintanace and saw that this problem is not fixed. That even a DEV has to ask what missions we are talking about, makes me thinking.
I generate contraband with KDF chars and R&D materials with FED chars. The new admiral system doenst even generate the R&D mats in 24 hours that were create with the doff mission in one hour.
The doffsystem on my FED chars is pretty much useless now. I hope there will be a fix soon (and again where is the quality control at Cryptic.....)
I dont know if it was brought up in the thread, but since the rarity neutral nature of the Admiralty system seems to have bled over to the doffing system - that is to say, rarity is not enhancing outcomes/payouts.
As an update, I have found the Inspect Civilian Freighter assignment twice now on my KDF toon in sector space, but never on my Fed chars ever since Season 11 dropped. The only exception was a rare find of it at the on-board trader of a T6 Ferengi Warship (from Risa 2015). I also have not once seen the rare diplomacy CXP Trafficking in Contraband assignments previously found at least every other day in the pertinent sector blocks (SIR, REG, PC, EE) of the Beta Quadrant.
Another pivotal diplomacy CXP assignment that has never been seen again is Negotiate Prisoner Exchange (for sending Klingons back home on Fed side, the KDF side espionage CXP equivalent is still there under Military/Espionage). Meanwhile, the new Admiralty system keeps throwing ever more KDF prisoners at us.
As another observation, the Asylum on Earth and Asylum on Vulcan assignments both need to be picked up from the Operations department head's list now, where before they usually also frequently showed up on Current Map at ESD and in orbit around Vulcan, respectively.
It's been almost two weeks now and the last shard maintenance did not fix anything in this regard. The seemingly random initial highlights of options in dialogs are also still there.
After today's maintenance, again nothing has changed. Many assignments that previously only showed up on Current Map (several of which are diplomacy CXP ones, see above) are still missing, a majority of sectors only come up with three or four assignments on Current Map where before Season 11 they had many more available, and the XP/mastery rewards for completed/criticaled assignments based on DOFFs used are still wrong. Not too mention the still random initially highlighted answer options in dialog windows that make interaction with the default 'F' keybind a pain.
DOFF missions that used to give you crafting materials are scarce all across the board. Consistently and persistently so, when accounting for any and all deviations. The subset missions linked to stations are still populated. The Dyson sphere is indeed a prime example, it had like 15+ missions ALWAYS, now I have seen three tops. It might be that there sometimes are a legendary four there, when I'm offline. But that must be rare! Remember this is the primary zone missions, not the personal subsets! I could level 2 alts from 50 to 60 just from grabbing "main zone" missions inside the Dyson sphere, now it would take twenty bazillion years, and that is the optimistic estimate! You could also get non-crafting resources like medical supplies, or Replicators, they're simply gone with the wind!

It is my hope that one of the reasons this is taking so long is because they're using that work to really do that and return the maps to what they looked like prior to the sector space changes.

I actually wonder if the problem MIGHT be more related to the location-neutral nature of the Admiralty stuff bleeding over into the duty officer. It may be that there's just nothing to load (e.g. the assignments themselves have been broken), but today I went through 8 different sectors (or whatever we're calling the map squares now) with 2 different Klingon characters and watched the missions under marauding and tactical officers.
In virtually all cases, the missions available were exactly the same. That could be either that 1) there's a base group of assignments that show up in all areas, and those are the only ones allowed to load right now or 2) those are the only assignments configured to load properly at the moment.
I've suspected this for a while, but never tracked the exact names before.
On a positive note, I have found that sometimes - not always - reloading the entire map helps and does add new assignments. Going to the Klingon fleet starbase -> dilithium mine -> then returning to sector space sometimes has new missions (including Forced Labor) under department heads even though the refresh timer is still counting down. I can't verify if the refresh timer is 100% accurate to the actual refresh all the time, but I've never noticed it being a problem before.

recruit romulan and reman boffs...They are normally pretty rare...but I haven't seen one in pretty much forever. If the odds on those have been changed to be almost nil...never mind...but yeah, from what I can see of the prices of those on the exchange and the numbers...think we are running into these not showing up.

If you have several bridge officer candidates in your reserve roster (stations tab), doff assignments to get more become extremely rare. You can have up to 15 boff candidates in your reserve roster but for me it usually takes months to fill it up from doff assignments. It doesn't matter if you even have room in your reserve roster because for a long time now boff candidates from doff assignments go straight into your inventory and you have to manually move them to your reserve roster. Also, when boffs go into your inventory they are stuck there. You can't move them to another slot in your inventory, or even mail them. The only way to get them out of your inventory is to add them to your active or reserve roster or turn them into training manuals.
Now, a few days ago I finally got filled up on boff candidates and cleaned out my roster by selling boffs in the exchange and converting some into training manuals. The very next day I started seeing more doff assignments to get more boff candidates; sometimes 2 or 3 assignments in the 'Personal' tab while on DS9.
