Well, we all have up to 4 boffs that beam down with us when we do ground engagements and storyline missions.
Why not do the same with the space maps that aren't PVE?
You're given up to 4 slots for ships your non-bridge-seated BOFFs would command. The ships they command have the abilities you would have commanding it. You can instruct the ship to use abilities at your command like any ground boff... with additional abilities. You can command them to focus on healing you, search/destroy, focus fire on your targets only, passive or spam all abilities.
When you reach the rank of 40, you unlock your first fleet ship. 50: 2nd, 60: 3rd. One additional slot, that can be unlocked at any level is gained through the zen store for 1,000 Zen. Yes, this means a level 1 toon could buy this extra slot and get a second ship and go nuts but s/he'd have to pay the 1k zen first. This would be character unlock, not account unlock. If account unlock then it should be 2500 zen.
Now, why would the folks at Cryptic like Taco and Trendy go for this? Simple. It's a sink for Zen and Dil. People would want their escorts to be at least decently armed. Me? I'd arm them all with mk XIV items. Quality doesn't matter to me... but I know some people with OCD that will make them all EPIC...
Now, there's more. Each of those escort ships need to have their own boffs, correct? That means we need to buy more boff seats... an extra 250 zen there...
Let's say I command a fleet and I went out and spent the 1k zen to get the 4th ship... I got 5 ships... up to 5 boffs each per ship... that's 25 boffs I need...
Seeing the cash cow yet Cryptic?

Now, a few questions:
How do you handle controlling, say, 120 powers? 13 per ship (regular BOff slots of a fleet of 5) = 65, + 5 (basic) or 10 (full set) of Captain power(s) (25 to 50 more, up to 90-115) + "Reputation" (at least 4) + Console Clicky + inborne + carrier slots + pets from the carrier(s) etc. etc. etc. 120 is being fairly conservative...
And still manage to keep your ship in the action? And that pet cruiser of yours broadside tanking, and that cannon escort actually cannoning instead of swooping around ineffectively...
