For a long while, tetryons dominated DPS wise in PvP and PvE, and still currently compete with other types. People are just being excessively anal attentive about a 2.5% proc, kind of extreme...
The fact is, tetryon works as well as any other energy type. People forget that, besides the proc, it is a damage dealt, and in that moment it doesnt matter if it is tetryon or watever. Tetryons seem to be more hard to manage, boosting a tetryon build is not as satisfactory as other energy types, but they work just fine.
It depends on the character and build I'm playing, so I can't really pick one...

I'm surprised, shocked nearly, to learn Anti-proton isn't in the lead, by leaps and bounds.
Keep in mind that many of the high-end playable ships have abilities and available enhancements that are specifically tied to their faction's default energy type. For example, all the new T6 veteran heavy destroyers have Phaser/Disruptor/Plasma Lotus consoles (depending on the faction) which are enhanceable via the appropriate tactical console for that energy type, so it makes the most sense to use all energy weapons of that same type as well.
Other examples include the Odyssey's Chevron Separation and the Prometheus's Multi-Vector Assault Mode, which create autonomous pets of the separated components of your ship. Being Federation ships, those pets always fire phaser beams - there's no way to configure them to any other energy type - but they, too, are enhanceable via the Phaser Relay tac console. So, again, it makes the most sense to go all phasers with those ships.
You can use the Vet ships an skip the console for other energy builds. Galaxy-X really only ought to run Phasers.
Now as for the comment about the Pet ship parts on the MVAE, has their damage actually been shown to be increased by Phaser Energy Consoles?
If so I will switch my MVAE to Phasers, probably Phased Biomatter.

This program, though reasonably normal at times, seems to have a strong affinity to classes belonging to the Cat 2.0 program. Questerius 2.7 will break down on occasion, resulting in garbage and nonsense messages whenever it occurs. Usually a hard reboot or pulling the plug solves the problem when that happens.
Really needs to be a multiple choice poll, I use phasers on all my feds, Disruptors on all my KDF and Romulan Plasma weapons on all my Romulans. :P

I use polarons on my alt, but they really su**s compared to my antiproton build on my main,and bouth are on XIV UR lvl... On klingon alt i use disruptors,and they are next to antiproton, but antiprotons still cut batter... When you use high Crit rate build, then there is no batter then antiprotons, combine that with pen mod(on crafted weapons), intel boff, and surgical strike, then you only se on demage numbers ;crit,crit,crit,crit...
And of course, tetryon's proc is no help shooting static unshielded targets in ISA, which is for some reason the standard map for calculating DPS. It's good against ships, not for bombardment.
That explains a lot. Whenever I do ISA, I figure my main job is to tie up the reinforcements, especially the Nanite Spheres, with grav wells. I seem to do respectable amounts of DPS on Crystal Catastrophe with torpedoes. So the maps chosen clearly make a big difference.
I was sick of antiproton before my main's ship fired a single shot with AP. Please balance the damage types.

They ARE balanced! It just so happens that as with anything else in the game, some weapons synergise with some builds better than others. Polaron is amazing on Drain builds for example. The only reason Antiproton is so popular is because it synergizes well with high Crit builds which are currently all the rage. It doesn't mean it's the only build worth using its just the easiest. It should be pointed out as well that the difference in DPS made by a single modifier is generally 5% or less, so y'all can all stop your bitching about Antiproton. It's not that much better, the tiny difference only matters to DPS chasers.
Idea: remove the CrtD bonus on Antiproton weaponry and give them something proc-based like every other weapon.
There will be outcry, but less red fawing stuff all around. Perhaps, just perhaps, we might even start to see Federation ships using Phasers, Romulans Plasma or Disruptor and Klingons Disruptor.
Just maybe. But this won't happen because... well you get the point.

I'm somewhat canon junkie, so I use canon weapons as well.
Or more precisely, I'm using phasers + photon/quantum torpedoes for my Federation starships, disruptors and photon torps for my Klingon ships, and plasma based weapons for my Romulan vessels. Aside from that, I'm using spiral wave disruptors and quantum/cluster torps on my Galor.

I have at least 2 characters using each damage type, one with beams, the other cannons, some use torpedoes some don't. Really the only thing over-represented is the kinetic cutting beam.

While I use either AP & rom-plas for most there are some ships like the Mat'ha, Faeht, vet destroyers where I use the native energy type to buff the gimick. Stuff like the plasma lotus or the disruptor nose cannon are pretty dang awesome when backed up by 5 tac consoles.
