It sounds like you have a single main character that you play for hours a day, almost every day. So you're running up against the limits that more casual players never see.
One thing you can do is start some new characters to try out a different captain type and/or faction. If you stop playing the one main all day every day you'll split the time, marks, dil between multiple characters and you'll stop hitting the 8k / day limit on the one main.

No they are not and I dont think this is a problem. Raising the dil cap would influence the Dil exchange a lot.
My advice and workaround (and that of some others in game I have heard of) is make secondary characters called alts. The refinement limit is per toon and not per acc so I suggest u make plans for a character desk in a magnitude that allows you to play independent from this refinement limit.
Generating alts and outfitting them for endgame has been turned into a major undertaking with Delta Rising, probably due to this benefit as well. Nevertheless its still worth it. I really cant tell you what dizzying amount of recourses my 9 characters generate at times and there is a lot of room for optimization if one plays smart.

OK well I can tell you the dilithium ore refinement is never going to raise for F2Pers. Cryptic has to make money and time gating dilithium refinement has to be throttled. I know this sucks! Just think what would happen to the conversion price if you were able to refine and convert more. We would have 400-500 conversion rate. I suggest to make or use a second or third toon. Up your refinement. It is obvious that the first toon can not be played that much.

I have two perfect solutions to your problem and they don't involve other people changing the game to suit you:
While it is possible to convert 9,000 dilithium per day through the Dilithium Mine and Veteran Reward, the following quote is the only real solution. However, dilthium conversion for more than a day's worth at a time is something that only subscribers have access to.
Or you know.. you could convert those marks to gear, while standing at a vendor and there you go. PRoblem solved. Marks go away at 9000 dil a pop. But hey you're making EC.

The limits are there to stay. If you earn significantly over the refinement cap, the game is basically telling you that you play too much. Get a life. Or additional alts. :P

IIRC, a few months or years back, Cryptic noticed that most players failed to reach the refinement limit! That means you're an outlier, and fixing your problem would actually hurt most other players, as it devalues their Dilithium and they will not be able to acquire Zen from other players.
The good news is - all the Dilithium you actually get to refine retains its value, and you can spend it to acquire Zen.

Of all the actual problems and things which genuinely do need fixing in this game, I'd say this particular 'issue' is right at the bottom of the pile and deservedly so - heck, it's probably not even IN the pile.
Moaning about having too much currency available in varying forms is almost the definition of #FirstWorldProblems.
I have two perfect solutions to your problem and they don't involve other people changing the game to suit you:
1. Ignore the buildup and just have fun playing.
2. Stop playing for a while.
Actually, i have another idea, seeing as they recently added "dil vouchers" they should let us craft some of that excess in to specific use vouchers, so, for example, keep the current 8k general use pool, maybe add a section for an 8k rep voucher and an 8k fleet voucher seperate from the normal 8k pool, that way you could still earn towards fleet/rep projects without making it so that the zen dil pool size doesn't change, you could also add to this pool a crafting specific voucher etc, it would let those of us with boatloads of dil ore actually use it for SOMETHING

Mind you, I am not complaining that I earn too little Dilithium. I am just pointing out that even a regular player can easily "underrun" the refinement limit. Boosting the refinement cap will most likely negatively affect players like me.
Well, at least some of them. If I want Zen, I buy it. A low Dilithium value benefits me if I start selling Zen on the exchange a lot. But I suspect that people of my play "intensity" are not neccessarily people that also want to spend so much money.

Obviously increasing the daily cap is nonsensical (you'd end up with dil being worth even less zen), but I'd agree that the rep rewards shouldn't be bound to character - I can't see any reason why having hit those levels equipment shouldn't be shared between characters. You could argue that it may dissuade people from levelling up reps but I think the dil rewards and traits provide a good enough reason regardless.
It's also kind of weird that by the time you've earned the rep rewards you've usually stopped playing that PvE and moved onto the next rep, which sharing stuff between alts would alleviate.

Uhh... your "problem" is actually a solution to dilithium overflow that would happen if any high-level character could just farm indefinitely at high rates.
You can still create multiple characters and gain/refine over 400k dil/day per account, but this is just a theoretical limit, as you would need a huge amount of time to keep up with that, along with the time to actually level up all those characters and properly equip them.
In Neverwinter, the limit is 24.000 dilithium-equivalent (AD) a day. And everything is priced accordingly, items cost in terms of millions, the AD exchange is fixed at 500AD/Zen IF you happen to find any ZEN on sale (and only because it can't grow higher, otherwise it would be more in the 750AD/Zen range). People that can muster a lot of AD don't really fare better as prices are higher. People who can't because they are low level or don't have much time will find themselves overwhelmed by current prices and won't be able to afford anything shiny, at the point the game is not f2p anymore to them, and it becomes frustrating.

I do not say this often, but in this case I tend to mostly agree with him. Cryptic's goal is to get people to play daily. In the grand scheme of things it should not matter if someone plays 1 character or 6 characters daily - the goal is to get them to play X amount of hours per day. The Mark Rep and Fleet items should be Account rather then Character bound. If you are going to run 40 STFs you might as well do it on the character you like the most. It does not really matter if you are giving away the gear to alts you like the least. You are still in the game running the STFs - and that means Cryptic has the increased chance of selling you something. So, at least as far as Rep/Fleet items, I agree they should be Account Bound.
STO is about my Liberated Borg Federation Captain with his Breen 1st Officer, Jem'Hadar Tactical Officer, Liberated Borg Engineering Officer, Android Ops Officer, Photonic Science Officer, Gorn Science Officer, and Reman Medical Officer jumping into their Jem'Hadar Carrier and flying off to do missions for the new Romulan Empire. But for some players allowing a T5 Connie to be used breaks the canon in the game.

I don't know about you, but I have thousands of unspent marks in most reps across my various alts. I grind up the rep chiefly for the dilithium, but then who cares after that? It is a pain in the butt to figure out which set would be best for any given character especially if I have to buy it and test it first.
So I end up never buying most rep gear at all. If I could have a set of each and switch it between characters to see what works out best, then I would actually buy all the rep gear at least once.
At the least I could see attaching a rep tier requirement to using the items, but I simply buy much less of the gear overall because I don't need 10 different shield/engine/deflector sets on one character.

cryptic are pretty generous in that respect, there is a lot of stuff you can transfer between characters like EC, refined dil, crafting material's, certain articles of gear and the list goes on.
but at the end of the day there are certain things that Cryptic's devs expect characters to earn for themselves, top of the list would be anything to do with character progression and as that includes reputation then rep marks or any gear bought through the reputation system will never be transferable.
secondly would be anything that could cause a shift in the dilithium/zen exchange rates, that's why unrefined dilithium will never be exchangeable.
they wont even allow you to exchange unrefined dil for dilithium fleet vouchers, this could also cause a shift in the exchange as players would be less likely to buy dil for the fleet as many have, dilithium fleet vouchers will be reserved for when cryptic feels they are a worthy reward and indeed we may never even see them again.
lastly will be any other items that cryptic feels should be earned by the characters themselves, this could include feature episode rewards, fleet marks and many other things.
just to add I happen to agree with this system, it makes me play all of my characters equally and at the end of the day that's really how it should be.
if the OP had played all of his characters equally there would be no point in wanting to transfer these things to his other characters as they would all have a similar amount, except in the case of new characters and they really should earn these things for themselves doing otherwise would be unfair on players who are levelling new characters and don't have tons of rep marks and other stuff to transfer.
