Well my nerdy and very annoying sister accidently got a virus on the computer I use. So the thing was repaired and I managed to redownload the game (so much for getting the AP torp:(). But when it was downloaded and the game laucher came up it didn't patch about 2 gigs or somthing (it did the march 12th patch instead), I thought this was good so I didn't have to wait a week for it to patch (but when I logged on I would'ove had the 100 day rewards waiting for me if it took a week). So the game ran but when it got to the STO logo loading screen the thing crashed halfway through, this has been the case every time I started it no matter how long I wait.

Hmm, okay. I guess an opening question might be how was the repair accomplished? Was malware merely wiped? Was Windows reloaded from scratch? or any variation in between? Sometimes, if malware is wiped, there's still underlying damage to Windows itself which needs to be repaired. That can be hit-or-miss, and sometimes the damage is great enough that only a complete wipe and re-install is sufficient to secure a stable system. Also, there are forms of malware which like a hydra, can be "killed" only to grow back, having left seeds, for lack of a better word, within the computer.
I'd first recommend to reach out to the game's help team. They know their own game and how it interacts with Windows.
Should you be unable to resolve it that way, there are other tools to try, at least regarding Windows. A few are:
1. CCleaner by Piriform - a free download, CCleaner is an easy-to-use tool that not only clears a lot of crud from your computer, but also has a registry cleaner button (column to your left) that can make several repairs to your system. I'd run the registry cleaner repeatedly until no problems remain, since some don't show up until after others are resolved (a cascading effect, I guess).
2. System Restore - you'll need to look on the internet for instructions for your particular version of Windows, but XP and beyond have a tool known as System Restore which should be taking "snapshots" of your computer's vital software, frozen moments in time that your can reference in case something goes wrong. If all works as planned, you can select one moment prior to when trouble first appeared and install that snapshot, which after rebooting, should restore your computer to the moment the snapshot was taken. Do note this will render unworkable any program installed after that snapshot, and will also undo any Windows updates after the snapshot, so be prepared to re-install a few programs.
3. Windows Fix It - from Microsoft itself. I've used this successfully a few times. You might need to let it run quietly for a bit. I'm not sure how this works in Windows 8, as I'm still working with Windows 7, but I suspect a Google Search may turn up what you need if you use 8.
EDIT: I forgot to mention that if its that nasty form of malware that returns, that's a whole different discussion. One thing you might try is a combo of RKill and Malwarebytes. We've had fair success on business computers with that combo. Download both, put them on an external drive, or in the root of C: drive. Reboot the computer, holding F8 key until it boots to a menu, select Safe Mode with Networking. Once that is up, run RKill (which will take a while and often look like it is not working), then run Malwarebytes. Reboot (and in some cases repeat the process) Then use CCleaner or Windows Fix It to repair the registry after cleaning.
