Discovered my Lifetime Sub Zen wasn't there.... Got it all back a few days later, so good deal.
Realized I only had about 5m EC, poked around and found farming and selling traces was good, flipped some mats, then some keys. Ran a bunch of missions, up to level 55 and 37m EC now.
I'm finding a lot of new stuff is in the game, but a lot of it is pretty overwhelming. So many new Reps/Marks, ships, crafting, and so on.
I still have about 8500 Zen and what I think is a pretty nice stable of ships. I've got the 3 Jem ships upgraded but not leveled, a Galor that I'm currently using and fully upgraded, and a Kumari ship that's not upgraded.
Right now I'm looking for thoughts on where to focus. It's clear I need some newer BOFF's and possibly lots of new gear. I seem to do just fine in missions and so on, but what are opinions on the few specific things I should be focused in on?

You don't need new Boffs and you definitely don't need new gear. Don't fall into those traps
You don't need newer BOFFs. If this is about Intel or Command Specializations, you can train your existing BOFFs with them, but you'd need a Tier 6 ships with Specialization ships to benefit from those powers in space. You don't need that for ground, but whether you really want the new skills.
Anyway, unless you really want to optimize the traits on your BOFFs, you don't need as many BOFFs as before. The new BOFF skill training system allows you to train your BOFFs in practicaly all skills of their profession and specialization - they no longer forget these skills. You can select which skills are "active" for a BOFF. That gives you a lot of flexibility without having hordes of BOs.
If you got Mark XII gear or set items, you also most certainly don't need new gear. You may want to upgrade your gear to Mark XIII or Mark XIV, but that doesn't require buying new gear - it requires upgrade kits.
What you probably should do is make sure your old anomaly thingies are converted to the new crafting materials and level your crafting a bit. Even if you don't really intend to craft yourself in the end, it can be useful for the traits alone. (I think the Science School crafting trait is mandatory for Science Vessel captains.)
In addition, it can be useful to get the most out of the current Anniversary Event. There are Omega Molecules found across all social zones and you can destroy/stabilize them and gain fragments that can be used to craft dilithium-cost-free upgrade kits. Upgrading a few crafting skills to level 5 will unlock additional crafting slots, which allows you to convert the fragments itno higher level types to finalyl build the upgrade kit more quickly, and when the event is over, you can use the slots to train the crafting skills you want more quickly.
Star Trek Online Advancement: You start with lowbie gear, you end with Lobi gear.
I was looking over the BOFF's abilities and noticed that. Seems to be a nice touch. I really hated carrying around 15 BOFF''s
I do have most of the older gear sets for space and few for ground; MACO, Omega, Assimilated, Jem, etc. They seem to be holding up well so far. I haven't ran into anything where I felt like I was really low on DPS, Shields, etc.
I've dug a bit into crafting, have cannons up to 4 and Beams to 2. Wanted to get that next slot so I can start converting some of the things I'm farming. I used the Omega stuff to get my EC flow going again. I will have to investigate the Upgrades system a bit more.
I guess I'm like a kid in a candy store with a chunk of Zen looking for something to blow it on. The problem is, I don't really see anything that's a *must have* in the way of ships or some other hidden gem. I'll probably buy a ship upgrade for my Kumari, since my other 4 got used on the Galor and Jem ships.

I am not convinced that upgrades are the real way to go, to be honest. Tier 6 will also get Fleet versions and the better than Tier 5 Upgrade ships in pretty much every regard.
See how long you can hold out without spending money on ship upgrade tokens. (Beware - you will notice it probably only later as you get closer to level 60, depending on how good your old builds were. And even then, I think upgrading weapons will probably make the biggest difference.)
Do you have a chunk of Zen due to an ongoing/lifetime subscription? If yes, you may have gotten a free ship upgrade token, I think.
If you consider acquiring a new ship:
From the new Tier 6 ships, I think the Phantom Escort on the Federation side has the most desirable starship mastery trait, looks pretty good IMO (at least if you use more traditional Federation skins), and will probably overall always be solid. (Even if you later use a different ship, you will probably never regret the mastery trait. ("Repiprocity" lowers Intel and Tactical BOFF power cooldowns when enemies miss you in space combat.)
On the KDF the new Tier 6 Raptor and on the Romulans the Fael are great ships, I think.

When I came back I had a 4 pack of ship upgrades, but didn't realize I had it, lol.... So when I went to check on my ships in ESD, after noticing my Zen wasn't there, I saw an upgrade button. I just started punching it on the ships and ran out before I got to my Kumari.
So, my Jem Escort, Dread, Carrier, and Galor all got upgraded to T5U (I guess?) and my Kumari didn't since I ran out of Upgrades. So I was thinking of buying an upgrade token for just that ship.
All the ships run Fleet Advanced weapons of some flavor or another. Kumari is Phaser and Dread is Antiproton, for instance. The Galor runs the beam arrays that came with it. I tend to move around my Assimilated Set from Kumari and Galor. I use the Jem set on my Jem ships.
My Fed is a Tac, for what that worth. I've put my Spec points I've earned into Intel and have unlocked 3 or 4 things? I'm guessing those are all Passive abilities since they can't be dragged to the bar.
On the BOFF front, I can't use any of the Command or Intel abilities unless I have one of those ships, correct? Although I can train my old BOFF's those new abilities? I did get a Command BOFF from one of the new missions, although I haven't done anything with her yet.
I haven't even looked at my Rommie Engineer or my KDF toon yet.

Hmm. IIRC, all the lockbox and lobi ships (other than mirror ships) do upgrade to Tier 5 U for free. (You still need to press the button, but it should not cost you anything).
So I am not sure what happened there. Maybe you upgrade more than those, or you still have upgrade tokens?

The space specialization BOFF abilities from Command or Intel require a BOFF that has the specialization and some specialization-related skills trained, and it requires a BOFF slot that can use specializations.
"Universal" slots don't work for this. You can think of them more as "Generalist" slots than Universal, I suppose. Contrast that with "Hybrid" slots that can use one of the 3 basic professions - i.e. either Engineering, Science, Tactical - and one of the specializations (currently Intel or Command).
All Tier 6 ships usually have at least access to a Lt. level slot that has access to one of the specializations.
I haven't even looked at my Rommie Engineer or my KDF toon yet.
The new (not-quite-but-a-bit) Cruiser and the new Command Cruisers look pretty cool on the ROM side, too. But don't make any hasty decisions.
