Why can't I fight side by side with the Dominion? Or the Hirogens or Undines? Why forces us to ally with our own faction? It makes no sense. Heck even the Sisko allied with the Jem'Hadar before
Meow, I also asked for a similar mechanic to be possible, butt the only solution for now is to choose an allied faction NPC group and reskin them to any ship you like. Luckily, allied faction groups have increased greatly since the DR patch, so now you can actually use ships that fire disruptor and plasma weapons. As for Polaron ... I think there are no allied NPC groups with Polaron weaponry, as of now.

The faction mechanics are "hard wired" into STO itself, and they can't be changed on the fly for individual enemies.
So here's how we can get around that (as eris mentioned). Not knowing your level of experience with the Foundry, I will lay out the process in detail:
-First, pull up a map in the Foundry editor and place a friendly NPC group onto the map. For Federation missions in space, these groups are: Federation, Romulan Republic, Reman Rebellion, Borg Cooperative, Fed-Allied KDF and Benthan. For Klingon missions, they are Klingon, Orion, Gorn, Nausicaan, Romulan Republic, Reman Rebellion, Borg Cooperative, KDF-Allied Feds and Benthan. It is similar on ground, with I think Kobali in place of Benthans.
(Note to other authors, if I've left any out, please let me know, doing this without the Foundry in front of me.)
These NPC groups will fight alongside you against any of the enemy groups. When we change them later on, they will retain their weapon types and powers, so if your goal was to have friendly Jem'Hadar, for example, I would use Benthans, since they use polaron weapons. However, you have to watch out because the minimum level of the mission depends on what species of NPC groups you put down. You can see this minimum level in the bottom right corner of the screen when you select an NPC group in the right hand menu.
-Second, on the left hand menu you will see the NPC group you just put down in the list of objects on the map. Click the little triangle on the left side of that notation in the menu, it will expand the group so you can see each of the potential NPCs in it, they will be listed as "Actor (#01)". For space, how many NPCs spawn depends on how many people are in the group. For ground, all of them spawn every time.
Alternatively, you can zoom in on the NPC group on the map and you will be able to select and move each individual NPC in the group.
-Third, click on one of the NPCs. Now, along the bottom of the screen, below the map you will see a menu with various options about this NPC. Click the button that says DEFAULT COSTUME. This will bring up a menu where you can select any NPC costume available, and when you click OK, the NPC you selected will be wearing that costume.
So if you had a Federation ship NPC group and you changed the default costume to a Hirogen Hunter, it will now look like a Hirogen Hunter but fight like a Federation ship.
Advice: even though not every NPC in a space group spawns unless you have a group of 5, go ahead and change the costume on every NPC in the group, just in case.
Oh yeah, on ground, Kobali work fine for Polaron weapons. Do Benthans use Tetryon by the way? If so, they could make good Tholian and Hirogen fake allies. By the way, for Klinguns, it's KDF-Allied Federation, not UFP-Allied Klinguns.

Got that changed, thanks. Was copying and pasting parts of the list and failed to change that.
Related question: do any of the new friendly space NPCs use red-colored weapons?

The only really red weapons are anti-proton, right? I don't think there are any friendly mobs that use that.
Well, I'm trying to think of weapons that could've plausibly been sourced from Ferengi arms dealers and Cardassian stocks, and I don't want to use phasers if I can avoid it. Now that I think about it, that should probably be yellow.

You can probably get away with re-skinned Klingons, since disruptors are apparently the most common energy weapon used in the quadrant.

Can you teach me how? I couldn't do it.
I hope cryptic will fix this problem

Hope this helps and wasn't too dense
Kobali ground NPCs use polarion and would make passable reskinned Jem'Hadar. However the Kobali lack a space NPC group.
