Can you put restrictions, or limitations on the players? Like, if I wanted to say only certain MK levels were allowed, or certain skills or equipment were unusable, as the author, do I have that ability?
This will likely get moved down into the foundry discussion thread, but to answer you, sorta and not really.
The NPC's you use on a map determine its level, so if you use klingons or orions, you are making an any level mission, but if you use a mirror universe char, it becomes a 31+ mission; borg, its a 41+ mission by default.
These are the only restrictions you can 'put' on a mission. You cannot disable powers, you cannot strip eq, you cannot take a players ship or require them to fly a shuttle and you cannot suffocate a player because they dont want to wear an EV suit in your airless ship.
That said you can do things to make it harder for people like make the map so that only a shuttle is small enough to get through. But keep in mind, if people dont read what you tell them to do and it causes them issues, expect to be 'punished' for it
I wasn't sure. I was kinda hoping to be able to set some limitations, like in the mission "Colosseum" when your energy weapons were disabled, and had to use melee weapons.
Disabling Shields and full impulse with the area effect , But I can't for the life of me think what that would be useful for unless you wanted to actually force the player to loose a battle
Maybe for Simulating Battle damage I guess

I was thinking of making a race, where weapons aren't allowed, but skills such as tractor beams, repulsor beams, boarding party, and the like would be used to complete the race.
I am not even sure if it can be done, I have never made a Foundry mission, I am just fact finding right now.
the foundry is a great and powerful tool im really surprised they let us have it.
but it has some limitations. and if you ever get really involved with making mission you will gain respect for some of the mission creators like them or not.
and probably will never give a hated mission ever again for things like addressing your toon by the wrong species, or poor visuals. because sometimes its not the authors fault. what they see creating it is not always what the end player sees, for many reasons like video settings or just something decided not to work on one playthrough that does work 9 out of 10 times.

While the idea sound good, you also have to understand players will not want to retrain their BOFF, and loose their difficult to obtain rank3 skill, just to be able to complete your mission (no matter how good it is).
All you can do is write in the description and later in a dialogue what you want them to do. For example "This mission will need tractor beam for more immersion", or whatever.
