How do you guys overcome having very different ships/builds and your skill tree?
If I have 2 ships built very different from each other I want to have different skill trees.
Unless I am missing something I would have to re-spec each time I fly a different ship?

Yes. Or make an allround-build, which is slightly less powerful than a minmax-build for a ship.

Multiple characters.
Even though my characters tend to have 200k+ SP spent the same way, it's that last 75k or so that separates them. That's just talking about the 300k I put into Space.
To full take advantage of each ship build you would need to respec your toon; costs 325 Zen I think. If you repsec a lot (changing ships often), then you are gonna need a lot of Zen.
Probably the best thing to do is respec your toon once so that the skills works for both ship builds. While this saves Zen, it likely means you cannot get the best potential of both builds if you constantly switch between the ships.
I have yet to respec my 1st toon, I should since like most people don't know exactly what their toon should focus on the 1st time you play. I suppose I would spend at most 6 points on the skills that benefits both ship builds. If you have any points left over, then spend them on the skills you like to max out; preferably ones that benefits both ships. For example, I think weapon proficiency works for both energy and projectile weapons so if you can bump that up to 9 points; the same with hull repair. Both of those skills benefits any ship you fly.
In the end it's up to you whether you wanna potentially spend lots of Zen or simply make a compromise when choosing your skills.
To be honest, it depends on what you are willing to give up to get that 1 build for one character. For example, I have a build that I use for most all of my tactical, and engineering characters. It is TRIBBLE for science skills that can be boosted by the science skills in the skill tree. However, it has high DPS, and survivability.
I took all of the skills that effect energy weapons, shields, power levels and power transfer, and maxed them out. The last three ranks you add points into don't give a large increase for that one skill, but with all of the skills that affect the same thing being maxed, those little differences add up. I also have a generic build I am working on. I cannot tank quite as good, or deal max DPS like before. However it is letting me play with a few science skills, and see what I can do with them.
My Tac/Eng build was not the best for a science ship. However, my new one will let me go to any class ship, and have a larger option of skills to play with. If you thin you might want to fly all three ship classes, then this might be an idea to consider. Keep in kind, even an escort can benefit from a really good science skill besides a shield or hull heal. Sometimes giving up a heal for something that will hold, push, or in some way debuff the enemy can be better than a heal because you can kill them faster.

Unless you have very clear since the beginning what skills / boffs / abilities you are going to use after level 50, its more probably that you will need to use a skill respec token to adecuate the skill tree to your final ship build. Yes, if yo dont have a skill respec token you will need to buy it, but there is no other option. Its far easier to build your skill tree AFTER you have the skills / abilities / boff layout you want. And i think is the only way to have a perfect skill tree fited to your ship build. When you are leveling, you are not getting the final equipment and skills / boffs you will use after level 50, not even the ships, so in the end the skill tree will never fit you final build no matter what you do. Unless, as i said its not your first character and you already have a knwoledege of you know what weapons / powers / skills / boffs, etc you going to use in later game.

My pvp build wouldn't gain much of anything if I maxed it for pve dps.
