Okay today went to buy a Fleet Science ship (Nova-Class) And found that even though I have the Refit already bought I noticed it still was costing 4 fleet mods. So is this the same for other ships in the Fleet ship section, or just some. I was thinking that it was a bit pricy for a ship that is not nearly as strong as its counter parts, being one that I want to fly just for my Captains story sake and that I love the design of.
Space is vast, it's wonderful and maddening. Yet in that madness is some of the greatest beauty I have ever seen.

There are two C-Store versions of the Nova-class: The T5 Retrofit and the T3 Refit. You probably have the T3 Refit since it was given away last August, and only the T5 version usually gives a discount.

The fleet mark discount only applies if you buy an account-level unlock for a tier 5 ship on the C-store.
Because the Science Vessel refit isn't tier 5, it doesn't qualify for the discount. Likewise, the Science Vessel retrofit isn't an account-wide unlock from the C-Store, so even though it's tier 5 it also doesn't count.
Having said that, you may want to take a second look at the Fleet Science Vessel before you write it off as being 'not nearly as strong as its counterparts' -- it's actually a very powerful ship with strong tactical abilities that few other science vessels can offer. Several folks in my fleet use the Fleet Science Vessel and have nothing but good things to say about it.
It still cost you 4 modules because no C-Store ship below 2000 Zen cost will provide you with a discount. This includes ALL tier 4 or lower ships.
Why? I think its fairly logical:
4x Fleet Modules = 2000 Zen (500 each)
1x Fleet ship is 4 modules = 2000 Zen
Some fleet ships even need 5 modules, but those are few and usually come with in-built abilities or other advantages.
If Cryptic were (!) to grant discount on any C-Store ship below 2000 Zen as well, they would lose money on fleet ships associated with them. IF this were the case that would mean:
You would pay only 1250 Zen total for your fleet ship (1x module for 500 + 1x C-Store price 750).
If that were the truth, Cryptic would lose 750 Zen if you buy a Fleet Nova using this discount.
Of course you might say: "They aren't losing money if I buy it with EC from the exchange though! WRONG. Fleet modules need to be bought from the C-Store to be generated in the first place, so they can even be put on the exchange.
I hope this clears things up.
EDIT: Also don't start looking for a Nova Retrofit on the C-Store, because it does not exist. Its basic 9-console retrofit is available as either a 200,000 FC ship from a fleet or a mirror variant.
I have the same thing wit the Defiant and Varanus. From what I understand, since I got them as my RA promotion ship I don't get discounts on them. And if I discharge them, I'd have to buy from C-store since I didn't actually buy them.
Anyway... check the C-store. If you can still buy the T5 refit, then you didn't buy it.
