Sad fact is, my KDF have a much better progression than my Fed, which is saying something.
That being said, I want to figure out a way to boost my Fed, specifically in Undine rep and fleet ranking (I am at about 30k, need 100k to buy stuff). How should I do it?
Best way to 'boost' rep is the same for any rep. Max out rep on one character so you can make a Sponsorship Token of that rep you can share with your other characters though your account bank which doubles the exp rep project give, so the daily will gives 5000 EXP for Rep instead of 2500.

Undine is still too new for that, but for the rest of the reps it's certainly managable, as far as fleet ranking goes, if you don't like playing your fed as much you can always farm dil on your kdf and transfer it to them for a donation to your fleet.
Undine is too new to do it yet, which is why you're better off just doing one character to start, then using them to make sponsorship tokens for everyone else. The others can go ahead and earn marks in the meantime, just don't queue any projects until the first one finishes and makes their token.
Ahh... may as well focusing on getting the fleet credit up with my Fed Fleet.
Is it bad that I always find KDF have an easier fleet experience?
The only reason for that is because klingon characters have far more easy ways to access resources for fleets. Doffs, vendor items, marauding resources, etc. Klingon fleets use to level faster than starfleet fleets.
I am not part of a fleet myself but if you are asking about getting resources, then your KDF toon will have a much easier time getting free commodities compared to your Fed toon because of Marauding missions.
In the past I used to sell all the commodities I received from maraudering missions with the exception of contraband which I turn in for dilithium. However back in early March I decided to stick 'em in my inventory bank. My bank is nearly full so I am considering subscribing for 1 month to increase the bank and personal inventories on my all my toons (only 2 now, but I will make a 3rd) instead of individually paying 300 / 400 Zen for 12 slots at a time. I believe subbing gives you the following permanent slots even when you stop subbing (not 100% sure on the numbers)
Bank Inventory = 60
Personal Inventory = 60
Shared Bank Account = 20
Bank slots cost 300 Zen, personal slots cost 400 Zen 12 slots are bought at a single time. These slots can be individually purchased 5 time or a total of 60 slots on top of what you get for subbing. Not sure about shared bank accounts.
Anywaste... I have a ton of commodities from maraudering missions like 497 contraband, 850 Industrial Replicators, 574 Industrial Energy Cells, 223 Self Sealing Stembolts, etc. I keep 'em so that I can use 'em for various Doff missions. Generally speaking anything over 750 I just sell because I simply do not have enough inventory slots yet.

Undine: Space Battle Zone, I think. You just need to capture one single point,and you get your Daily mark Bonus and 10 marks or so.
For Nukura, just beaming down, taking all the avaible quests, and finishing the first and then doing the destroy-device mission should also yield good results. It can be over pretty quick, and every time you do them, you'll end up killing a few Tholians so you can get those science reports and your kill counter increased. The Crystalline Entity might be more efficient, admittedly.
But I think whatever you do - take that 55 bonus daily marks. It's the easiest thing to do, and together with the regular reward for most missions, you can cover 2 daily projects.
Depending on how many characters and how much time you have, you could feasibly focus on half your character each day and still gather enough to do daily projects on all of them. Of course, only do that when they have finished the sponsorship project with your token from your "lead" character.
