I would say Crystalline Entity (Elite) and Fleet Starbase Defense. Once you've reached level 5 (100'000 CXP) on any of the Doffing categories you will be able to turn in 10'000 commendation for 75 fleet marks (100 if the mission crits). This is by far the easiest way to get fleet marks but it takes a long time to get there.

Just to add, you must have atleast 110,000 cxp to do the missions as it won't allow you to go below the 100k of t4.

Quickest way is you have the following :
1. A bunch of Energy Credits talking here about over 100.000.000 EC
2. A bunch of Dilithium at least 100 bucks worth of Dilithium
3. Tons of replicator stuff like, entertainment, shield array that sort
Now you have this, just shout ( I need a small fleet into the chat ), so when you enter a small fleet you upgrade whatever you can for them and then you leave, mostly doing about 4 or 5 fleets give you more then enough stuff to go back to your own fleet and buy whatever you want...

It's actually cheaper to buy them from the embassy if the fleet has one well the ones I have used anyway. ESD doesn't sell all the commodities used by the projects. It's what I do on one of my characters that is new to level 50 and so only gets marks in dribs and drabs.
Also buy the credit boosts off the exchange if they are cheap enough for you OP, I have seen them as low as 50k.
If you have DOFF space grind down any greens you have when you see projects requiring them. I have even created a DOFF alt for storage for this, which also allows them to run the recruitment missions.

Come to think of it, I think that Provisions can be bought at Andoria for 75 EC. Then they can be used in Fleet Projects at 1-to1 Ratio for Credits. But, again, that is only good if that was what the intended use of Marks was for.
The hard ground borg missions on Deferi give a decent amount of fleet marks.
4 hard missions giving 60 fleet marks each for a total of 240. Not too hard to get a group of 3-5 to do them.

True, however apart from the really big projects marks tend to get filled fast. It is in the area of DOFFs and commodities that seems to take the time to fill up. If wanting to help a fleet then I would target them more than marks.

I have found that Fleet Alert and Colony Invasion are the two easiest Fleet Mark STF's. While those are on cooldown, you could do the easy and/or medium missions at the Defera Borg Adventure Zone, which award both Fleet Marks and Omega Marks.
This might not be the most time-efficient way to get marks, but it's easy.
Well, it really depends on how you want to get fleet marks: Solo, or with a group of friends/fleetmates.
Solo:
Any PvE queue mission that will give you fleet marks with a few exceptions, mentioned below.
Group:
No-Win Scenario
Mine Trap
Fleet Defense
Deferi Invasion really fits into both. It generally isn't too bad to find a pug group to run it with, but playing with others you know is easier, faster, and generally a bit more fun.
DOFFing is a good supplementary form of getting marks, but it can take time to get to that point as well.
Anyways, on a rather new toon, I wouldn't worry about it too much. You should be able to get through most anything that can get you fleet marks in terms of PvE queues, big exception being NWS, unless you are REALLY good at it.
I remain empathetic to the concerns of my community, but do me a favor and lay off the god damn name calling and petty remarks. It will get you nowhere.

I just got screwed out of fleet marks for completing Crystalline Entity Elite. Anyone else having this problem? I wasn't offered a choice of fleet or nukara marks, the nukara were awarded automatically. This is my first time playing CE since S9 went live.

And fleetmarks you can earn them by doing PVE/PVP missions saying choose marks...
