Honestly there isn't much difference between fleet shields and reputation shields...
The Adapted MACO shield has the highest in game capacity next to maybe the Romulan/ Reman shield which sucks for other reasons.
Personally I prefer the OMEGA MK XII for escorts as they have good capacity and regenerate very quickly... So it also depends what you fly.
Finally to answer that question in the back of your mind.. Why are fleet covariant better than fleet resilient? Because trading 2,000 shield capacity for a little less bleedthrough is NOT worth it.
All shields have 10% bleedthrough which means 10% of all damage hitting you goes right through your shields... Resilient only has 5% bleedthrough but you trade a LOT of shield capacity vs. a covariant in order to get it...
IMO it is not worth it.
The only advantage it has is higher regeneration rate and if this an issue for you than stick to the OMEGA shields as they are just as good if not better in that respect while still having a higher capacity than resilient... And im not convinced the "ADAPT" effect on elite fleet shields works properly... Until I have proof im sticking with the tried and true OMEGA reputation shields.

You should first answer two questions: what content do you play and what ship do you fly?
PVE
I usually like regenerative shields on my science vessels because I can have very high regeneration rate and compensate the lower capacity so much I can easly tank everything. Instead I use resilient or covariant shields on my escorts. While playing pve content only there is no important difference between resilient and covariant shields both are good.
Moreover I like to use sets (ex. on my science vessels I usually use the full mk xii borg set because of the passive abilities and the assimilated tractor beam), but it's not a rule...
for pve content you do not need fleet shield, but if you like fllet shield then one with [adapt] and [resb] is the best (IMHO regenerative on shience vessel, covariant or resilient for other ships).
PVP
Still I like regenerative shields on shience vessells... actually I use the full mk xii borg sets, but planning to remove the borg shields and use a fleet regenerative one. If you do not fly science vessels then definitely choose the relilient [cap]x2[adapt][resb] shield and buy also the [resa] one... do not buy the covariant ones... not if you fly escorts.

Resilient is often recommended because most players have enough shield healing to keep capacity from being much of an issue. Generally you're cycling EPtS, which not only reduces shield damage but also gives you a flat shield heal every time it activates. You're also most likely carrying TSS, and possibly other heals like RSP or using Doffs to turn BFI into a shield heal. That's not even taking into account rep passives and set bonuses. Taking 10% bleedthrough damage straight to hull therefore winds up being more of a concern than your shields lacking extra capacity that you'll rarely need unless taking sustained, focused fire.
While a cruiser may be able to shrug off bleedthrough with its massive hull HP and copious options for hull healing, an escort or sci ship will wish to reduce damage to their hull as much as they can. I have died of bleedthrough with full shields up in those ships. So my advice would be to run Resilient on escorts and sci ships, and maybe consider Covariant on cruisers. If you're having trouble keeping the Resilient shields up, you may need to reconsider your Boff skills to make sure you have an appropriate base of healing skills.
Elite Fleet Shields are all the same price. With a maxed out Fleet Dilithium Mine they all cost 65000 Fleet Credits and 25500 Dilithium, and require that the fleet you purchase them from has a tier 4 Communications Array (Science) at their Starbase.

Only PVPers need elite shields, if not doing PVP MACO or Omega shields are great for STFs and other PVE.
lol i dont see any difference using elite fleet shields in pvp or maco shields.. seriously xD. If the difference is that you die in 3 seconds, instead of 2, yeah thats a difference.
High capacity shields are top for romulans with the valdore console because the larger capacity helps pad out the gaps between procs for shield heals. When it does proc however a powerful scim will shield heal to full. Truly a devastating monstrosity.

Lol ... Running that Console with the Solonae Hyrbrid set an my Haaakona ... The thing is pretty much unkillable against everything but the Borg, gonna see if the Romulan Rep Passive stacks with it, or maybe swap to the Borg Set and have a Shield AND hull heal Proc
