I currently fly a temporal destroyer with my sci captain main, love the ship. Your build is similar to mine. Most differences come in the skill tree. The only thing I'd switch on your build is switching EPtE with EPtW for PvE. After all, more damage is more damage.
Please take the following as friendly advice from someone who has won it many times, with many setups. Of course, you may have your own preferences, but I would suggest these changes:
4xDHC's up front- scrap the torp, the proc is not as reliable as gravity well, and you don't have any skill in torps anyways. you also don't want ships being held near the freighter.
Assimilated deflector/engines are generally recommended over maco for nws. to each their own though
get rid of armour, put your universals in engineering slots and add in more flow caps or field generators to your science console slots - if you are taking enough damage that the armour makes a difference, it's probably more to do with timing or positioning than gear
LTcom sci: HE1, TBR1, GW1 -all four of your flanks should have this setup, really. at least until you can ace it.
Comm tac: TT1, CSV1, APB2, APO3 - APO3 is generally more usefull in nws than APB3 IMO, but with APO's longer cooldown it's good to also have APB2
lt tac: TT1, CSV1 - the key is to have these two skills up as much as possible, so two copies
ens eng: eptw1 - for extra damages
Hope this helps, but remember that no matter how good your setup is, NWS is more about tactics, teamwork, and timing. It took me quite a few losses on wave 10 before I finally got it down pat, but once you do it's a cakewalk.
doffs would be 3 DCE, gravimetric scientist, rare and very rare conn doff for TT cd to 16 seconds.
i use an omega 3 with grav well, shortly before omega runs out...that way the grav well is fully charged by omega 3 and shortly afterwards i can amplify it with APbeta2
RSP is my choice, if i use TBR1 instead of TSS2. otherwise i go for aux2sif instead of RSP

Destroy everything and be a hero. Grav wek up fire a ts and aoe them down hard. You will decimate waves
