I, on occasion, play STO with 3D vision turned on... because it looks so fantastic. Unfortunately, I have to disable all health bars, name plates, damage number, etc to do so... as they're at screen depth and look terrible (basically making the game totally unplayable in 3D). Also have to disable shadows, but that's not totally uncommon in games. I figured this is just the way it is, as Cryptic doesn't really care much about 3D vision....
Then they fixed MANY 3D Vision issues in Neverwinter. They brought the nameplates and health bars to character depth (basically making the game playable in 3D), damage/healing number risers in 3D, sort of improved shadows at low convergence, and turned the reticle 3D as well (also more effective with low convergence).
I was surprised to see that Cryptic add any support at all for 3D Vision in Neverwinter... soo.... I'm wondering. Will we be seeing 3D vision support for Star Trek Online? I'd love nothing more than to fly my starship around in 3d and see all the 3D targeting over the friendlies and baddies with phasers firing all over and torpedoes exploding right in your face. Please Please PLEASE apply what you did to Neverwinter to STO!!!
I actually find that space combat is easier with 3D enabled... You normally can't totally see the direction a beam weapon is firing... but in 3D, you can see the depth of the beam,a nd it's easier to determine where it's coming from. If you spend some time messing with the convergence settings, it's actually a really wonderful experience.
and I find ground combat is also a blast in 3D. First person would be really nice as well, but that reticle makes it impossible to play since it's screen depth.

3dVision will apparently only work in fullscreen for me, running off a pair of EVGA 760 FTW 4Gb cards. They are not running SLi, as I have 4 monitors (3 Gateway 19" on bottom, 1 Asus VG248QE 144hz on top). The thing is outside of depth issues, it used to run great in 3d at fullscreen. Starting about a week ago, my maximum framerate on fullscreen (in 3d AND just regular 2d rendering) is about 20 fps. In windowed maximized (not possible to run 3d, apparently) my framerate hovers in the 70 - 130 fps range.
This only happens when I have more than 1 monitor active. If I deactivate the lower 3 19", then it runs like a champ in 3d, even without SLi. If there's even one more monitor active, then the framerate drops dramatically.
My old workaround used to be to alt+tab out and back in, and then 3d would run at about 70 fps, but that's an old dream now, apparently. It automatically switches it to windowed maximized if I alt-tab, and therefore turns off the 3d. Setting it back to fullscreen drops the framerate again.
I really do love running the game in 3d, it makes it way more enjoyable, but this fullscreen issue has got to be a small bug that can easily be fixed by implementing a little more support. I'm no programmer, but if Neverwinter and STO are running off the same engine, surely it can't be oppresively difficult to port those features over.
