I have no real information on servers, so my pros and cons are not reliable as a source of information, but I will do my best.
I would imaging the following cons:
PWE / Cryptic would have to pay A LOT to get another server
If your friend / fleetmate picks the wrong / opposite server, is it not possible that the two players can be in the same team in the same mission / instance.

Less lag

the instanced system has a somewhat similar effect. major problem with the server is Cryptic is cheap, another server would not help much. Neverwinter has three servers, but they have a lot of lag sometimes.

I guess you are aiming at some realm concept or something similar like the battle.net employs it.
So if that it the case I think its pretty much too late now. People have evolved a lot (been here since Beta) made international contacts and so on. Putting realm in place now would disrupt such activities.
Apart from that I have a hard time believing that STO completely runs on one physical machine. STO will rather consist of several machines running in a cluster with different machines taking over different tasks (runing missions, holding accounts, communication and so on).
Does it make sense to add another server? Most likely not, since I guess it will be adding a drop of water to a lake. It will need a good bunch of more servers to achieve something and this is always the right thing to do with climbing user statistics, just as it is necessary to streamline the net code of the game.
Does it make sense to introduce realms? Nope. The good thing of having just one cluster is that it is independent from rush hours in the aspects of people available for queueing, since you will always find players for what you are looking for.

There are a lot of issues that cause lag. Sometimes it's your computer - many people can't tell the difference between computer lag and server lag. Sometimes it's your router/modem. Sometimes it's your ISP and the path they take to get you to the servers. Sometimes it's the ports going into the servers. Sometimes it is the servers.
STO doesn't have 1 little server machine running all their players. It has dozens of machines that constitute the shard we all play in - and those shards have instances. STO uses the same US server company as WoW and Netflix: Cogent. Quite often it's Cogent that's the problem - as they are in a war with Verizon right now and that's causing bottle-necks with people trying to get into the various servers.
It's not about Cryptic picking a better company - as Cogent is already one of the best. It's about Cogent getting past the Verizon issue of the last few months so that we, and Netflix, and WoW can all have smoother access.
STO is about my Liberated Borg Federation Captain with his Breen 1st Officer, Jem'Hadar Tactical Officer, Liberated Borg Engineering Officer, Android Ops Officer, Photonic Science Officer, Gorn Science Officer, and Reman Medical Officer jumping into their Jem'Hadar Carrier and flying off to do missions for the new Romulan Empire. But for some players allowing a T5 Connie to be used breaks the canon in the game.
