If there's one thing DS9 taught us, it was that nothing brings everyone together like the threat of annihilation at the hands of an overwhelming force. The Dominion did that wonderfully. It allowed for Klink stories to be told and even Romulan stories when Sisko and Garak brought them in to the war.
STO needs a new Dominion. This way the Feds and Klinks and Romulans can be on the same side.
It sounds boring, but hear me out.
The alliance will be a shaky one. There won't be that much trust, but the alliance is necessary. Bases will still be off limits to the other faction. All existing stories will still hold true. PvP queues will remain the same.
Why do it, then?
It would allow for the story missions to be (mostly) unified. A lot of the content of late (the exception being the fleshing out of early Klink content) has been joint content. Just write it in and be done with it. It will give more believability as to why Feds and Klinks are doing Mark missions together. Having a unified end-game story will ensure that resources aren't split between different factions, meaning there will be more time for other things, like even more content or bug fixes. Having only one story line to develop should result in even higher quality stories being told. On certain days (maybe holidays) you could have cross-visitation rights to the other star base. Writing new sub-factions (sorry, I consider Romulans to be a sub-faction of the game) could be easily written in when something is happening to them in the story.
Basically I think it would help the game more than hinder it.

The interview one of the podcasts did with Kestral recently, she said they now have the option to set dialogue by Faction and Species. Hopefully this will allow them to make the dialogue more "faction friendly" in the future.
That being said, I would not be opposed to a Klingon/Federation cease fire.
Yup, what he said. I recall they saying at some point that we'll see more content with them soon, so you'll probably get your galactic war soon enough.
