Was writing this up to use with my own guild, however no reason not to share it. We are going to organize a league, and other Fleets can do the same.
Ship builds for League battles follow different rules than the normal STO game; everything has a point value and you have a limited number of points to build your ship. Players would run a separate ship specifically for League. There will be a bit of an honor system in terms of adhering tot these rules, but it is largely for fun so there is no real reason to cheat.
This format is designed to be relatively balanced such that players of all levels can compete with one another, and such that low tier ships are useful (since they cost less points to use.)
In this post I will simply describe the point=build system and welcome suggestions for balancing.
For starters ; players get a different set of points based on their Rank. Higher rank characters will have more skill points as well as access to buffs from Reputation, so that is reflected by giving them less points to build their ships with.
If particular gear and ships prove to be more effective than these rules cover, they will have their point values determined individually rather than just by Tier/Mk.

This is designed so that ships with a lot of slots and a lack of points can easily fill slots with lots of free consoles and weapons.
Consoles and weapons cost extra if they are a higher tier than the ship they are being put into. The above chart is split into 5 groups, to match ship tiers. For every Tier higher than the ship a weapon or console is, it costs 1 extra point. Example ; putting a MK XII weapon onto a Miranda would be 4 tiers too high, and cost 4 extra points to mount.
You cannot run more than one of any given type of Console (multiples of weapons is fine, just not consoles.) This is to make a wider variety of consoles useful and prevent min maxing of damageby just filling your Tactical console slots with all one beam damage.
Doffs/Boffs : These are factored in based on the characters level/rank as well as Tier for Reputations. Part of the decreased points they receive are paying for the better crew and passive abilities the captains have.
To determine how many points a player has to work with, add their level (1-50) to their total Reputation Tier (0-10). Subtract from 101. A first level character would have 100 points to work with, a level 50 character with max Rep would have 40. They could pick a Tier 5 ship but would have to use all Tier 1 weapons essentially.
Low level characters clearly could not spend all their points. Unspent points count as a handicap value. In team matches each ship counts as 100 points, but this cost is decreased by the players handicap. So for a five versus five battle each team would have 500 points. A team could technically have six characters if two of them have 50 point handicaps.
You can reverse handicap as well by spending more points than you have available. Each point you go over increases the cost to launch your ship by three points. If you go over your allowed points by 5 points, your ship would cost 115 points.
